If you go into his barn, on youre last meeting with him and climb the ladder, written on the roof in front of you are the words, "oh my son, my blessed son"
I think it makes the most sense as God, what with the story being about John's redemption.
Also, in regards to the ending
The ending is more about John's redemption in the eyes of God rather than his redemption in the eyes of society as his death at the hands of the government shows that they still view him as a potential threat to their civilisation of the west. They don't believe he has the ability to change who he is, but in the tests God sends him , we see that God does believe he can change.
this all reminds me of LOST. spoilers to anyone who didn't see the finale - The theories, the end, when John opens the door to 'redemption', much like Christian did in the end of LOST.
But, in my opinion we're missing a huge detail. I'm a bit surprised you didn't remember this.
Here it goes:
When Jack talks with John about the books he reads and all of that, John tells him he could, one day, put that in a book. I think the whole game was Jack's story about what his father did. Since he wasn't with him, he imagined what it was like. That's why we only see this chapter of John's life. You can argue that, we didn't see other parts of John's life and Jack wasn't there and he could have imagined it and put it in a book. But that specific part of John's life didn't make Jack proud. He wanted to tell us how was his father's road to redemption. And this leads us to this 'I Know You' thing (which, by the way, is a remarkable philosophical part of the game, adding to Seth's talk about reality, like someone mentioned here before). This side-mission is just a fictional element of Jack's book.
Ok, a massive "WTF?" moment in Read Dead Redemption. It's only a side quest, and it's not part of the story, but I'll put it in spoiler tags anyway.
So I just completed the side quest "I know you", and at the end of it, you shoot a guy who claims to "know you" several times. However, bullets don't seem to effect him, and he just strolls casually away.
Apparently, he knows who I am and stalks me, but I have no idea who he is. Can anyone actually explain this moment?
And as a side question, have you had any moments of confusion in Red Dead Redemption?
