It really depends. 99% of the time, I'll just hit male for the first playthrough, and female for the second.

The problem arises when you have some RPGs (Dragon Warrior 3 and Dragon Age: Origins are 2 that come to mind for different reasons) that have a ton of tiny benefits to being female with no comparative benefits for males.

For instance, the Sacred Bikini is the most powerful armor in Dragon Warrior 3, guess which sex it's restricted to <_<

Dragon Age gives you a couple of extra influence talks if you are a female (one with Sten and one with Shale come to mind).

That and some games (BioWare is particularly guilty of this) have a couple of (sometimes quite funny) lines that are designed for a male protagonist and give you witty "I'm a girl you moron" responses.

So to get back to the question: Depends on the game, Male if everything else is equal, Female if otherwise.

I generally play as a male protagonist the first time through. The second time I tend to switch my playstyle a lot, and playing a female character generally fits in with that.

If it's an option I always play as my own gender (female) in games, and definitely in RPGs, I just don't feel as into a male character mostly. If it's a predefined char like The Nameless One in Planescape and such I don't really mind so much, but it's not my preference.
All the playing a female to look at a pixellated feminine arse and 'I have to make my character look just like me' makes me roll my eyes a bit though.

As a woman, I tend to prefer to play as male characters most of the time, actually. I feel like female characters in roleplays tend to get stuck in 3 different archetypes.

It generally depends on the character story I want to do within the game.
Dragon Age: Origin, for example, I was a female elf mage and was "evil" as little witch cause it fit nicely into the world I perceived/wanted.
Another time I played as a male dwarf commoner who was "good" to the bone because thats how I wanted it.

(Good and Evil are in quotes because DA:O doesn't really have a morality system, which is awesome sauce)

Mainly because the first play through I usually play as "me" in a sense. I choose the options that I would choose in the situation and I do what I would try to do.

Other play through's I'll play as male or female (usually at least one female), sometimes just to see what the difference is.

Female, always female even in Fallout 3 where you don't even see your character most of the time. And if there is an option to shoose the gender of your character(like in Rainbow Six Vegas 2) then I'll go for the female there too.

Generally speaking, I try to pick more female characters in an RPG due to the fact that if I'm spending over 100 hours looking at the character during the course of play time, I want them to be something I'd want to look at. That, and in a lot of JRPG's many of the men you're stuck playing are effeminate to the point that you'd prefer them to be female just to save you the trouble.

What seriously? I think you got that the wrong way round there, the female Shepard voice acting was far worse... talk about wooden..

I play as a bloke. It's meant to be me and I'm a bloke, so he too should be a bloke.
This outlook makes me feel close-minded after reading a lot of other posts...

EDIT:
Just noticed this is kinda weird, seeing a I don't give a monkeys if it sticks me as a lady-girl because of the story. Faith in Mirror's Edge, for example.
Heck, I even stuck with Lightning as my leader in Final Fantasy XIII even though I had the choice to swap her for a chap.

My mind confuses me...

Always play through as a male first - due to the fact I will always play as the tank/warrior class and males always have the more realistic armor.

Cleric/Healer roles are always a female as it always seems to me to be mothering type class lol.

If offered a choice, I go with a male character every time. The only time I ever play as a girl is in 1 on 1 fighters (I'm often better with weaker yet faster characters).

I play as myself most of the time so I play as male. I did play as female in Oblivion because there were some sweat mods for female characters like nice armors and clothing and stuff like that. My female archer was so awesome.

Male, since I'm male myself. I like to create characters based on myself, helps with immersion.
