It really depends. 99% of the time, I'll just hit male for the first playthrough, and female for the second.
The problem arises when you have some RPGs (Dragon Warrior 3 and Dragon Age: Origins are 2 that come to mind for different reasons) that have a ton of tiny benefits to being female with no comparative benefits for males.
For instance, the Sacred Bikini is the most powerful armor in Dragon Warrior 3, guess which sex it's restricted to <_<
Dragon Age gives you a couple of extra influence talks if you are a female (one with Sten and one with Shale come to mind).
That and some games (BioWare is particularly guilty of this) have a couple of (sometimes quite funny) lines that are designed for a male protagonist and give you witty "I'm a girl you moron" responses.
So to get back to the question: Depends on the game, Male if everything else is equal, Female if otherwise.
