Clannad After story, only time an anime has made me sad. It was mostly cause of the whole theme (family) that got me really connected with the series (I am a very family oriented person) and I shed a tear at both parts.

I 100 percent agree with the "Call Me" bit. That song is on my Zune, still one of my favorites.

*Spoiler that I'm not well versed enough in these forums to know how to cover* Watching Ichigo fight in vain against Ulquiorra bummed me out when I read it, and watching it was pretty muffed as well.

Hughes' death, Wolfwood's death, Spike's death, Yusuke dying again, all good deaths that have already been mentioned somewhere here.

Shinji's death in the Battle Royale manga series. It was the first time between all three versions that I genuinely wanted Kiriyama to die the most horrible, "please make it stop", Rasputinian death ever inflicted on a human being.

Which I guess actually happens later....? Does being repeatedly shot in the chest while wearing a bulletproof vest hurt half as much as duct-taping your own intestines?
To quote Big Daddy: "It's like a punch to the chest." I am a firm believer in villain death being equal or worse than the worst thing they inflicted.... and compared to Shinji or Mitsuko's death scenes, I think he probably got off easy.

And the obvious Grave of the Fireflies.

Episode 3 of Angel Beats, pretty much the only time a show has ever managed to make me depressed.

Iwasawa's life hit a bit close to home I think. That and her finding peace, I'm both depressed about it and curious, did she go to 'heaven', or was she reincarnated, and if so, was it as a sea cucumber?

Oh yea, and finding out that I'm gonna have to wait until like 2020 for all four the Rebuild of Evangelions to be released in NA, that made me sad

Hm. Lucy's past was a bit sad now that I think about it, though I wasn't all that sad about her supposed death, I was more pissed about how open ended that left everything. If there's one thing I can't stand, it's when a show just leaves a bunch of plot holes and calls it a day. I'm looking at you, Zero no Tsukaima!

I disagree. I thought that was a wonderful ending to the story & Goku's legacy. Also everyone who says that he's a bad father etc. seems to forget about all the time skips during which he was around being a dutiful husband/father etc.

What? I thought you watched this show. When you get enough points you can go home or bring someone back. It makes sense in the rules of the show.
