Dearly Beloved from Kingdom Hearts or Song of Healing from Majora's Mask
Read that and instantly thought you meant Green Day and started chuckling.

Again, I'm hesitant to claim this is the "saddest" because I have not sampled everything there is to offer in the world.
That's a pretty epic tune right there.

I'm gonna say main theme from BLACK. One of the best themes I have ever heard.

The music to the credits for Twilight Princess (especially when it slows down) almost had me in tears. Of course, the cutscene that plays and the fact that I never wanted the game to end may also have been a factor.
What about Midna's Lament? [http://www.youtube.com/watch?v=LUXhSvvxmN0]
Ah yes, I probably should've put that in my post as a honorable mention. I actually prefer not to listen to Midna's Lament except for when it's playing during that particular sequence in TP. I even have it turned off in Brawl; that song's just too sad and out of place for a fast-paced fighting game like Brawl.

Also, every time I hear the song, or even the name, I have flashbacks to that part in TP. I wouldn't be surprised if I have puppy dog eyes for a moment when I do.

There's only two things in gaming that send shivers down my spine every time I experience them: the end of FEAR, after the confrontation with Alma, where she whispers "I know who you are.", and that part of Twilight Princess. Really, masterfully done, both of them.
