Brutal Legend - "Ride the Death Rack" ugh, only manageable once you purchase the homing rockets. then there's the Ironheade Convoy missions, which are terrible when you try playing them with the homing rockets. Nice...
HL2 Epi 1 - Stuffing the cars into the ant lion holes. I hated it.
Bioshock - "Your next mission is down this hallway. ... Oh, that hallway is frozen? Well then, turns out your next mission is down another hallway to aquire a new power, THEN you can go down that hallway." That's not non-linear, that's just convoluted. Thanks a bunch.
Counter-Strike - I hate almost everything about that game now, but I'm still not over my addiction. The worst part by far has to be the immature stoners that run rampant on the pub games.
FarmVille - I CANNOT STOP PLAYING IT - WHY, WHY DID YOU RUN THE ARTICLE ABOUT THE PIXEL ART? YOU RUIN MY LIFE ESCAPIST!

GTAIV - Roman.
It's funny how one name can summarize what sucks about an otherwise amazing game.

Bioshock: Why is my wrench hitting harder than my shotgun.

Borderlands - Guns / Characters are not balanced well enough
Marvel Ultimate Alliance 2 - The fusions start to look the same after a while

Halo 3- to split between malty player and single play, and even then the first two are to popular.

Resident evil 1:

Why the hell do I have to solve like three puzzles and backtrack through half the game, just to find a simple key to open a wooden door? Whilst I could simple open said door just by shooting it with my shotgun.

Beyond Good & Evil: Forced stealth and generally boring standard enemies. It did the required side-quest search before anyone else thought to as well!
Also too short, not enough side quests, and too easy.

Crisis Core- While the linearity did not bother me, your side missions would have been a lot more diverse. And I still hate you for that long ass "kill 1000 shinra" mission...so damn...long. Oh and the DMW could have had more user control.

Crysis- System requirements out of the way, fighting the aliens after that awesome Zero G section was a little less intimidating. Good thing Warhead made the buggers a lot more vicious.

Metal Gear- *pulls out rolled up newspaper* *goes over to Kojima* GET *smack* BETTER *whack* WRITERS!! *thwamp*

I would have to agree there, but in general for me, games would be better if the protagonist had some personality, or even just something to relate to. Take Uncharted 2 for example. Nathan Drake has loads of personality, and I still feel like him when I'm climbing or taking down bad guys.
It think Valve chose to make Gordon Freeman a mute to save the hassle of having to hire a voice actor. (Seriously, can you imagine anyone voicing him?)

Empire Earth II: The micromanagement can be annoying at times. Same for total war.

Halo 3: ... the whole campaign mode, nothing else to say

Metal Gear 4:

#2. Infinity Mode- Bullshit Snipers in the park
I just ran them over with a car. Problem solved.

OP: Bioshock-It was too easy, had little replay value and was too short. (I liked the good ending, the bad one was meh.)

FFX-F&%kng Tidus, that goofy bastard. Blitzball was boring and it was way too linear.

SSBB-Huge character imbalance.
