In Fallout 3 after I downloaded all of the DLC would randomly get very slow and would randomly crash. I think it took me 5 tries to actually get abducted by the aliens to start Mothership Zeta without it just freezing on me. Plus the game would start to get my system to overheat after a while. causing me to have to take breaks every couple hours. I never really had many problems before I downloaded the DLC though. Although that Sentry bot shooting itself in the face with its own gatling laser was hilarious.
The Uncharted Series, Nathan Drake could be a bit campy sometimes.
Crash Bandicoot, while they did it right, so we ourselves could project onto him, not giving Crash any character development meant an extra virgin orifice Activision could stick it's crusty dick into.
Batman Arkham City, the reward for collecting every Riddler trophy was disappointing to say the least.
Ratchet and Clank, while still in the hands of Insomniac, seems to have taken a bit more kid friendly path, which isn't a terrible thing, but the shitty little jokes like the crotchitizer will be missed.
Skyrim: Most of the little stories that went along with the misc. areas weren't as fleshed out as I would like them to be, but then again, you can't make every area as cool as the vault with the sacrificing people computer voting thingy....I DON'T REMEMBER THE NUMBER OK?!
I would talk about Tomba 2 but it's so expensive I can't get ahold of it to finally beat it.
-Kisho ninjas can really only be used once in an entire battle. Granted the ability to sneak up right behind the enemy and launch fire bombs is cool, but all it does is take out roughly half of one unit.
-Like someone said before me, the AI cheats sometimes. How the hell do you have two full stacked armies but only three provinces?
KotOR II is a broken mess that Lucasarts decided to maul over with an aluminum baseball bat. The overarching story must be pieced together with duct-tape and spit if you want it to be vaguely recognizable, the level scaling and all semblance of a challenge just dies 2/5ths the way to the max level, and it is the poster child of the phrase "wasted potential."
((And yet it's still oddly compelling.))

((It's only Chell, the Companion Cube, GLaDOS, and her inhibition cores. Cores confirmed for insane, GLaDOS is up in the air, the Companion Cube could quite possibly be a backstabbing psychopath, and Chell (the player) is what you make of her. But with this kind of fun, we don't need sanity.))
Monster hunter series, 5 years and they still won't let me play frontier, or actual problems with games...Started tri recently after (more or less) finishing freedom unite...damn that game holds your hand and takes hours to give you any real freedom...also no duel swords (favorite weapons,) Longswords take a while to unlock (only other melee weapon I can use.) Boo hiss boo
@Liquidcool It's still effectively a morality system though, and the point is that I could easily justify the use of the genophage being the better choice (or lesser evil, however you want to put it) but the game just decides it's the bad choice

Baldurs Gate II
Though the game has a tutorial, it is severely lacking in many aspects. As a newcomer to the oldschool D&D rules, you will curse and moan as the game throws more and more complicated things at your face. Oh, and Irenicus' Dungeon should have some sort of skip mechanic if you've already beaten it. Thank the Writer for mods!

The load times on the PS1 port are atrocious, especially early in the game. Also, like most Jrpgs, its a really, really easy game. And some of the characters were WAY overpowered. Chrono/Frog/Ayla was an instant win.
Knights of the Old Republic: Taris is dull on multiple playthroughs and annoyingly discourages leveling despite being several hours long. Also, Non-Jedi are rather underpowered.
Mass Effect: Annoying loot and inventory management, boring exploration.
Okami: Most of the sidequests are fetch quests of the highest degree. Also, too easy by far.
Skies of Arcadia: WAY TOO MANY RANDOM ENCOUNTERS. It should not be a chore to explore in a game about exploration. Also, insta-Lambda Burst about halfway through the game trivializes all subsequent random encounters.
Dark Souls: Online play can be a frustrating experience, what with connection issues, lag, and lots of two is in low level areas. Also, way to many insta-death pits and falls.
The graphics in timesplitters 2 have not aged well at all and the difficulty ramps way the hell up with atom smasher.
Capcom vs SNK 2: sprite editing can go horribly wrong because some parts were linked to other parts that you don't want to change (like gloves and hair wth)
I like the thread! It inspired me to stop lurking and put in my 2 cents.
That said, I'll echo the sentiments of others about Skyrim.
What I didn't like about it:
- The AI is pretty bad. Like in Morrowind and Oblivion, stealth is too easy at higher levels of the skill and NPCs STILL get stuck on rocks every once in a while. The pathing for some NPCs can be downright atrocious. It's a common complaint but come on Bethesda, it's been nearly a decade since you released Morrowind.
- Balance in regard to skills can be pretty bad. They added a pickpocket skill independent from the sneak skill and it's pretty much nearly useless in most cirumstances. Top tier talents break the game's difficulty and are altogether just too powerful. For example, the 15% chance to paralyze the target with a bow that is 100% irresistible gives an edge to the player that they do not need on any difficulty.
- They tease you with so many story-related tidbits and then just don't develop them more fully.
A perfect example of this is the plot involving Jarl Elisif of Solitude. There's a lot of uncertainty about her qualification to lead and a lot of theories floating around that she's really just a puppet for the Imperial military leader stationed to fight off Ulfric. One of her thanes strongly implies that she isn't cut out for the job and you can talk to the steward about it, who strongly urges you to ignore such banter.
All of this is just flavor though, and you can't engage in a plot to either overthrow the Jarl or foil any plot attempting to do so. It gives you the skeleton of what could be interesting political intrigue and then gives you nothing else to chew on afterwards. All you can do is be a brutish thug in the war, and that resolves that piece of the plot in a very indirect fashion.
The Thalmor also fall under this criticism. They introduce them, attempt to flesh them out pretty well, and then do hardly anything with them throughout the course of the game aside from their existence being an indirect cause of the civil war. Maybe for an expansion, I guess.
The headless horseman, that rides around but serves no purpose but to ride around and be a headless horseman. Disappointing. The list goes on, but I'll leave it there.
In spite of these criticism I still love the game and realize no game is perfect. I love the open world, massive number of quests and the ability to plan to do one thing and spend 2-3 hours doing several things because they interested you along the way. The combat is a lot of fun now as opposed to something that got in the way of the rest of the game and the new leveling system is a MASSIVE improvement over what we had in Morrowind. The whole game just plays much more organically than its predecessors.
