Not full games, but sections of games, the orphanage in Thief 3 and the hotel in VTM:Bloodlines scared the crap out of me when I first played them.
OMG. Hated that level soooooooooooo much. The ethereal tone that
the dead girls voice makes
and the background noise creeped the fuck outta me. Turned the sound off at that part.

BioShock. my friend was playing and i was watching. there were times where i jumped 5 feet in the air.

Yeah, play that Hotel with headphones on. The sounds are awesome.

Someone also told me they found the Werewolf part scary, I didn't, but I guess some did?
I can't remember if I found that part scary... Hmm, going to have to re-install the game and find out all over again.

And, Doom 3, but again really only in the first half before you start gunning demons down every three seconds. Before it turns to a true shooter in the later part of the game, it's really a good scarer.
Yeah, seconded on Doom 3. It's pretty damn scary. Sure, it uses "monster-closets" but it's still freaky. Quake IV (the one with single player) has some pretty good creepy/scary moments. It does a good job of making you feel like you don't have a chance.

Also, in the realm of Bioshock, the old System Shock and Thief games freaked me out back in the day. I don't know how the scares hold though.

Was gonna suggest this... I guess the expansions, although Extraction Point is crap and Perseus Mandate had only one bit which actually scared the bejesus out of me. And they're both non-canon, which might be a problem, if you care about that sort of thing.

Erm, dunno otherwise. Which STALKER do you have?

buy half life 1 and half life 2, and download some mods.

Half Life 1, get the mods Afraid of Monsters, and They Hunger

Half Life 2, download Dear Esther, Nightmare House, and Korsakovia.

Some of the scariest shit from the last two generations.

I can't believe I forgot Dark Corners! That game was psychological scares all round! And managing not only your physical health but your mental wellbeing made for some great gameplay!

I did that like a week ago... bad choice before exams :p

I'm re-addicted. And it's not so much scary as intense. That werefolf can beat you down in like 5 hits, you just gotta keep running as it tears your cover apart.

The bit where the little Sabbat creatures attack you in the snuff film studio freaked me out, only because of the noises. They had such good sound effects in that game.
Too late, already installed =)

So many great moments to be experienced all over again. Someone needs to make a new VTM game.

I'll reiterate Dark Corners of the Earth, Shadlebridge Cradle in Theif 3 and the Hotel in Bloodlines.

However I think STALKER SoC trumps them in one aspect. The above games all give you a chance, thjey won't just kill you arbitrarily SoC on the other hand has no problem having invisible monsters sneaking up behind you on psychic mutants that screw up the interface while killing you before you know where they are.

I second this post. The above gameplay sections are good examples of how to do good videogame horror (ie. by removing your ability to retaliate directly, or making it impractical to do anything but run and/or hide) well.

OT: The original F.E.A.R definitely had something going for it, and the office building level is very suspenseful. The reveal at the end is almost a letdown.

S.T.A.L.K.E.R: Shadow of Chernobyl is another good pick. Atmospheric, challenging, and occasionally outright terrifying.

Yes I have it for PC and the controls take a lot of getting used to (like figuring out during a cutscene which buttons are "1" and "2" before a villager puts an axe in your head). The regenerators are the scariest freakin creatures. Tall, red eyes, heavy breathing, in a dark area, it's all the most horrific things.

Try playing it with no prior warning about what was to come at 2 in the morning on a rainy night with no lights on.

Then guess how much sleep I got :p

If you can get yourself a copy I highly recommend it, although it is a very buggy game.

At one point FEAR was in the running for me and my friends but after an all-night session of playing through it with cheats on and naming the Point Man "Doctor The Knee Puncher Esquire Junior", who dispatched all his enemies by punching them in the knee so hard they did flips it became comedy.

I actually have yet to do an all-nighter game with a game deemed "scary" aside from FEAR even though I know I scare easier than most and it probably doesn't count
