I know the feeling but I can't think of any specific examples. I just finished the above game yesterday, so it's fresh in my mind.
Usually I don't give two boots about the characters in games, but some have been known to tug on my heart strings, occasionally.

I was pretty pissed when I learned I didn't kill Roman in GTA IV. Spending the next 30 days playing around in that city would have been a lot more fun had I never got a call from him at least once a day. Thank god I found the option to turn calls off.

That was more than enough to get me to slaughter Remiel and Kratos in a blind rage, and do some comparatively serious damage to Yggdrasil.

Also, not a woman, but in Devil May Cry, I took extra special satisfaction in killing everything that moved (Mundus especially) after finding out just who Nelo Angelo was.

And in a bit of a reversal, I took extra special care during Oichi's last mission in her Samurai Warriors 2 campaign to not go to the aid of any of my allies. If I have kill my lover, I'll at least make sure he takes down everyone I wanted to kill, first.
