Voltron, of course. Looking back, it was cheesy as hell. Also, as a kid, I didn't like Batman: The Animated Series, which is, like, the worst sin for a nerd to commit. And, another sin, I liked Batman & Robin and Batman Forever as a youngun. Ugh. Of course, I also liked Zatch Bell, and, now, it seems like a crappy Yu-Gi-Oh!/Pokemon rip-off.

Can I say Naruto? Because I started hating it after Shippuden started. I mean maybe I was just easily entertained in my early teens, but I even managed to make it through the dreaded filler arc towards the end of the series without that many problems. (Say what you want, but there was some funny stuff in there.) But once Shippuden started...man I just couldn't watch it anymore. It was just plain boring. The show was a lot more slow paced, it took forever to get anything accomplished, and the characters even seemed to be just as bored as you were. Once the first filler season on Shippuden started I just through my hands up in the air(saying ayoo...sorry)and said "I'm done." (Although I recently discovered the manga and to my delight I found that it is miles above both Naruto and Shippuden and am now reading it like a religion.)

Rocket Power. Where did that show even go? It just randomly dissapeared.
That seemed to happen to every show they made except for Rugrats.

Dragon Ball Z.
I considered it to be the coolest, most badass cartoon out there. But then I grew up and... Oh God. Either nothing happens or people scream for a quarter of an hour.
DBZ Kai is much better, they cut out nearly all the crap and just get to the plot related stuff. Still cheesy as hell, but I like it like that.

OT: I remember the Fox Box, and by god was everything on that awesome when I was a kid. Fighting Foodons and Ultraman were the best, followed closely by Ultimate Muscle. Then I watched them about 2 years later, oh god they were terrible.

Cracked ruined Thomas the Tank Engine for me when they pointed out the whole show is pretty much an undercover commentary on how fucked up our particular brand of capitalism is.

Yu-Gi-Oh!, I liked it when I was 12 for a year. Now it seems just stupid.
Yu-Gi-Oh is still fucking awesome.

...The first 2 or 3 seasons, that is. I stopped watching it one day and 5 years later I was zapping through TV and one of the newer episodes was running. Well, what the fuck. Card games on motorcycles?

...

......................

I MEAN, SERIOUSLY?
CARD GAMES ON MOTORCYCLES!!!

Seriously though, Captain N was just... pure shit.

Only show I watched as a kid that was ruined had to have been Doug. The change to Disney just brought on too many needless changes that made the show harder to watch. I was also 10 when it came back and I dunno... I just wasn't that big into anymore. Looking back on it now, I can't wait for someone to do a parody of it where Doug is in college and has turned into the ultimate "friendzone" guy, who just lets people walk all over him, and then goes back home to complain about it on the Internet.

I was going to say Bump in the Night, the stop-motion cartoon from 1994-95. I thought it was great when it was first on, then after it got canned with everything else on ABC's sat. morning cartoon block (Disney bought CapCities and replaced everything) I went for a long time without seeing it. Then I guess it was 8-10 years ago that Toon Disney started running most of it and I watched it again. It didn't seem as good. Saw it on Youtube while I was trying to think of a response to this question and I've changed my mind about it again. It reusues some of its animation sometimes, but it's actually pretty good. Some of Jim Cummings' best work IMO.

Therefore, I'm going to say Space Cases, a live action sci-fi show on Nickelodeon in '96. The first season was a bit low budget, but it was fun, I liked the characters, and the starship design was pretty clever. I really liked it. I'm pretty sure I didn't finish watching the second season though. Nickelodeon changed a lot of stuff for S2 (added a Mary Sue, subtracted the budget, changed the ship design, etc). I saw somewhere what Bill Mumy and Peter David originally intended for season 2 and it was rather different.

Probably Pokemon, like a lot of people have said. I also feel my inner child shrieking whenever I catch a glimpse of The Looney Tunes Show. What have they done to Bugs and friends?
Although, I do like the most recent resurrection of Tom and Jerry. It's not great, but it's not bad either.
