That will never happen. I'd like to see more of them, (They're adorable!) but if the CRC got their cutie marks, they wouldn't have a story! Besides, what would they call their club? Best to leave them as they are, so the writers always have a source of conflict for their stories.
You say that like characters stagnating and doing the same shit over and over and over because the writers don't have anything else to do with them is a good thing. This isn't one of those big character conflicts you only resolve in the finale (the dog from Animaniacs finally getting rewarded for saving the baby in Wakko's Wish, David Brent finally standing up to Chris in the Office Christmas special, etc), it's a conflict that has only so much life in it.
Dragging it out too far leads to stagnation. Stagnation leads to flanderisation. Flanderisation leads to suffering.

Granted, that's kind of the reason people were worried that Alicorn Twilight will ruin things. I think that's not so much of a concern, because it doesn't have to change anything but the aesthetics of Twilights character model. Giving the CRC their cutie marks would change their whole dynamic.

I don't think the CRC have to worry about flanderization because they each have a distinct personality, they aren't just Crusaders, but being crusaders gives them a common goal. It doesn't define them, it just gives the writers a way to keep them interesting. As long as they keep trying to get their cutie marks in new, interesting ways, it won't become formulaic.
An episode where it's revealed that Discord used to go by the name of Starswirl the Bearded. As that would be awesome, and a good explanation on why Starswirl keeps getting brought up so damn much.
An episode where two or more characters trade bodies. (I would prefer it to be between Fluttershy and Rainbow Dash.)

On the other side of that, how many episodes can you possibly do about crusading before they become repetitive? Giving one of them her cutie mark opens up new story lines, and can only close off things that have already been explored.

I want to see More Pony Races, like those ones with bat wings. They could make that a thing. I guess it's a little early to tell. We already know that Twilight probably will be replaced with that "Starlight Shimmer" thing, which doesn't bode well.
As for specific episodes, I'd love to see more episodes dealing with the backstory of the characters. Or an episode consisting of several short stories about the background characters in Ponyville.
But most of all I'd like to have season 4 be one long episode with cliffhangers at each episode end.
I wouldn't jump the gun on that new Shimmer-y pony just yet. Given the vague denials by Meghan McCarthy that she won't be in Season 4, the placing of her in various toy sets and the blurb that says something about 'the key to far-away adventure!' on one of the toys, I get the feeling she'll be used as a lead-in to Equestria Girls, which IIRC is going to set up an alternate timeline where the Mane 6 get sent through a portal for humanised happy fun times.
However, I like the sound of that linked-up series, unlikely as that is to happen. Personally, I'd like to see the ante upped slightly now Twilight is a power on par with Celestia. Also, I'd put money on there being an episode where she has to get used to her wings, and one where she tries to convince the populace that she really doesn't need special treatment.
I for one am very interested in where they will take Twilight with her changes and all. I am optimistic on this because I still loved Season 3 almost as much as the others and have no reason not to be.
Also, I would like to see more flashbacks/ a full flashback episode with the fillies because they are just way too adorable and I loved the other ones. E.g. little AJ and her more fritters

other then that, more Luna, a 'fix' to the rushed season 3 ending to just make it better (though the same could be said for all of season 3) more eps with the whole cast, more eps focusing on individual ponys, another song on the level of 'Smile Smile Smile'
.. Hmm, well ... I would love to see the return of Chrysalis.
She's an all time beloved character believe it or not. Truth be told when I first saw her, I felt she was 'forced' into the show like she was some sort of OC character. But then she displayed exactly why I loved the last 2 episodes of Season 2- she's just the best villain you could imagine. Since in Season 3 Discord came back, I don't see why they can't bring back Chrysalis too.
She didn't even die, so she needs closure with the cast. My only gripe about it would be if the show was rushed and Chrysalis felt out of character. Then again it would be easy for the main 6 to solve their problems with Chrysalis by giving her and the changelings like- a hug. No joke, they feed off love so why not display affection? Everyone wins unless it's someone extracted and the host is drained/killed.
I just don't get why everyone likes her so much. I just can't like Chrysalis or Discord as villains. But at least I get why people like Discord and I can appreciate him as a character. Chrysalis is just your standard fair Disney villain (she even has a song). She's a bug and carries the "queen" title and seemingly is only strong when she is supercharged with love. Its just bleh to me, besides she was back in the comics and that was pretty well handled.
But they what do I know? My favorite villain is Nightmare Moon, and nobody seems to like her.
Edit: More Luna, Celestia, and maybe even Cadance. If Twilight is an Alicorn now she should be around the princesses a lot more to receive training right? I'd settle for more Luna and Discord as well as some more continuity between episodes.
Iunno I don't really have that many desires for the new season.
If anything I think I want more Fluttershy episodes and more Luna centric episodes. But more friendship and ponies will please me regardless.

I honestly want to see some failures happen everything has been the best ending possible what about good endings bittersweet endings (it can avoid downer endings seeing as how it's a kids show for little girls) and I think some over arcing stories would benefit the series a little also embrace the older audience a little bit (just a little bit that isn't references)

I will be a little up set if twilight does some how abuse power somehow either on purpose or by accident. More Rarity is also needed. But I also have a sinking feeling that we may get a love interest to one of the 6.
