OT: I want to say naruto, and i am going to have to go with Tobi/Uchiha Madara, because no one said we had to kill the protagonists . The main protaginist is definitly a main charcter even if he is not on screen most of the time, you could not properly explain naruto with out the akatsuki and the akatsuki is controlled by tobi.
