Not the best example of stealth (compared to the likes of Thief and whatnot), but the Sly Cooper games are fun. Worth mentoning at least. They're more platformer with a peppering of stealth.

Most have been covered already, but I will say that the Bunker 2 level in Goldeneye on 00 Agent difficulty is the one stealth level I go back to more than any other stealth experience.

Alpha Protocol can be played as a stealth game. It isn't as deep as say, some of the older splintercell games, but Hell it is still so much fun to full clear levels, sneaking around, stealthing up behind people, punching them in the throat, to doing a 360 pistol move to tranquilize anyone who may have seen you with a silenced pistol.
I almost didn't buy it at 2 bucks because everyone was bagging on it, but I got it and fuck the haters straight up the poop chute with a rusty chainsaw.
