Don't wait too long or your only choice will be to go to Starbucks or Chase bank; the gouged real estate here has driven most of the interesting business away.
For Bagels go to H&H Bagels (2nd ave Between 81 & 80st) - the best bagels in NYC.
For a comedy show, go across the street from H&H to The Comic Strip (go on a Thurs, Fri, or Sat) because it's the Real old school comedy club where people you've actually heard of got their start.
If you're in the Village and you want dinner, my favorite place is The Olive Tree Cafe & Bar on Macdougal and West 3rd St. They show old silent comedy movies on the walls, the tables are slate (they do provide chalk for you to play with), and the food is excellent; best felafel in the world. This is where I take friends when they come in from out of town and don't want anything fancy.
A couple of stores closer to the corner of Macdougal and 3rd is Cafe Reggio, which is a really nice place to have coffee/tea after.
A few blocks away you can find the best Pizza at Arturo's (the corner of W Houston and Thompson St).
If it's the middle of the night and you need Chinese food, go to Wo Hops on Mott St in Chinatown at any time.
There's lots of 24hr stuff in NYC, not just restaurants and bars; the Best Buy on 14th st, Whitestone Lanes, you can even get a haircut in the middle of the night at Hair Party 24hr on Park Ave.
Another good place for cheap food is any Dallas BBQ, I recommend the onion loaf for some good artery clogging.
But if you want a real fancy dinner go to the 21 Club on 52nd street; ask for a tour while your there.
If you want a Jazz show go to the Jazz Standard on 27th st (under the Blue Smoke restaurant, also a good place to eat) on Monday nights to see Mingus' old band play. If you want a more intimate jazz club go to Smalls Jazz club on the corner of 10th St & 7th Ave. Stay away from places like the Blue Note.

Both museums (as well as MOMA) you can spend a day each in. For The Museum of Natural History and MOMA, you have to pay full price (though they do have a day a week where they're half price) but at the MET the listed price is just a "suggested donation." You can pay whatever you want.
If you want to see some cool street art check out the 5ptz building while its still around. Get on the 7 train and take it into Queens, you'll notice it as soon as the train goes above ground.
