I have to second Far Cry 3 here.

Far Cry 3 has exellent stealth mechanics and a very flexible gameplay that changes seamlessly from stealth to action. It doesn't have the clear distinction between "stealth-mode" and the "you-are-seen-mode" I find often annoying in stealth games.

Scoping out a pirate outpost, marking all the bad guys, then sniping the guards, sneaking in taking the first guy with your bow, running up to the next one and take him down with your machete is very satisfying. When you then have the rest of the outpost on your heels and run into the thick jungle to take them out one by one because they cant see shit through the thick vegetation makes you feel like a f*cking badass guerilla-ninja.

Yes, but the best SOCOM games were in fact on the ps2, which was one of the last great consoles. Plus that will give you access to the metal gear solid games. Which are quite lovable with that cute little cardboard box with eye holes.

Far Cry 2 was good for stealth. By assumption I would also say Far Cry 3 would be too.
Far Cry 2 was also good for stealth "hunter" style gameplay. Shoot a guy in the leg with one of the two weaker sniper rifles from a good distance and he will be injured and unable to walk. He will call for help from his companions who will then rush to him and begin looking around for you nearby. But you are not nearby. You are in the shade of the trees on top of a hill across the river. You then pick them off one by one. You can also figure out the path they walk on, place an IED, shoot the guy in the leg and blow up all his friends that come to him.

Crysis and Crysis 2 are good for stealth too but there is less of the tactics you can use in Far Cry 2.

SWAT 4

While there are a bunch of missions to do, the real draw of the game is two-fold:

A. You HAVE to use SWAT tactics (AKA you can't just put a bullet into every bad guy). Like the real SWAT team, their goal is to save lives, bad guys included. Unless you are fired upon, you are penalized for using lethal force.

B. Random Spawns. Something I am shocked that so few games do. In each level, the location of the bad guys/hostages are spawned randomly. So in a hospital level, you may once have a bad guy spawn in the lobby but the next time you go through, he will be hiding in the receptionist room waiting for you to walk by.

So stealth isn't the primary focus but as you can imagine, your mission is MUCH easier to accomplish if the bad guys don't know you're coming.
You should have seen my delight when I found out you could forgo all kinds of lethal weapons and arm yourself and your team with just paintball rifles, tasers and pepper spray!

Non-lethal at its finest. Though I did enjoy using the pepper spray on old women to make them comply a little too much...

Sniper Elite: I can't vouch for the second one but the first one had a good bit of steath play

Velvet Assassin is probably less then $5 now it may be a handy time waster for you.
