Stark, uliquirra,and grimmjow from the anime bleach. They would have been more badass if Tite Kubo didnt suffer from the most basic of anime problems.

To many good guys, not enough bad guys.

Stormtroopers. Somehow I always felt like they were portrayed as the "impersonation of evil" though they are actually really just doing their jobs. Not different from Roman soldiers or modern Armys.

Ah yes, totally forgot about Ozymandias. But he ranks way up, plus, his reasoning behind his actions are very persuasive. And then there's Rorschach of course, though you could probably categorize him more as an anti-hero.

Is Al Swearengen really a villain? Ah Screw it, Al Swearengen. I love lending my DVDs of Deadwood to people and telling them, "Al Swearengen is the hero of Deadwood" they always call nonsense after watching the first episode and fully agree by the end of the second season.
