Definitely Loghain in DAO. After defeating him, I realized that he believed what he did was actually the right thing to do for his country. He wasn't some evil bastard that was in cahoots with the Darkspawn (which I believed a little after his betrayal) he was just an honorable man that was misguided. I couldn't kill him myself.

The Boss from MGS3. I mean seriously, who actually wanted to kill her? Then you watch the ending and feel like absolute crap.

Very true, which is why I loved this game so damn much (and currently refuse to play Bioshock 2). It hits the nail on the head so many times with so many different themes and ideas, and keeps swinging just for kicks. The most moving level for me was Apollo Square. It basically laid everything out in pretty clear terms about how rapture fell.

Part of me wants to think that if Andrew Ryan didn't die (and Frank Fontaine had died for real)that Rapture might have recovered and become a viable society.

I freakin love that game!
Well I think part of the theme of the game, including Ryan
killing the botanist
was to show that Ryan himself was the ultimate hypocrite. Think about how he talks and reacts to everything, he himself was not objectivist. He rules Rapture in such a way that he himself is a dictator, partaking of what no one else can have, think about the shear SIZE of his own place in Rapture, he has almost a full AREA devoted to simply himself and his offices. And that's not even mentioning the giant office he works in. Ryan spoke of equality between all men of greatness, spoke of them all being set in a paradise that they would be equal, and not "bound" to rules of a dictatorship that takes their rightful profits. But, then he goes ahead and takes a bigger piece of the pie than anyone else, and takes pieces of his own PEOPLE'S pies (audio logs from start to finish, no spoiler warning needed) He IS the hypocracy of his Utopia.

Sinclair from bioshock 2 he was my only friend in that game
In that vein there's also Jen from Prey. Or Andrew Ryan... though that was more because of the pure awesomeness of his voice actor (Armin Shimmerman) than the character himself though.

The more you learn about him, the less I wanted to kill Paxton Fettle in FEAR.

It is a shame there wasn't a path to recruit Saren in Mass Effect. But then his dialog would have been part of the same gawdawful mess that was Mass Effect 2's dialog.

The Darkones in Metro 2033 might qualify.

dont feel like reading through all these so forgive me for saying some that have already come up.

first of all, the boss from MGS3 and the Colossi from SoTC, I know those already came up but i have to agree, especially cause the colossi for 90% of the game either didn't notice you, or didn't care until you started shooting them.

One i'm hopefully adding to the list is Uther from Warcraft III. I really didn't want to kill him to the point that I willingly lost to him several times and let him kill Arthas the jerk that he is. Made even better for the fact that Uther was carrying the remains of Arthas's father that he himself killed days before.

If I spoiled warcraft III for anyone im sorry, but in all honesty not really its your fault for not picking up such an awesome game years ago.

Well, the thing about Rapture is that it shows the folly of the whole objectivist philosophy- indeed, of the idea that any philosophy will magically solve all of society's problems.

Just like how communism sounds like a good idea on paper but is incapable of working in practice, objectivisim cannot work because humans tend to group around authority figures, which then try to exercise their new-found power, which then brings the entire objectivist establishment crumbling in on itself. Combine this with the de-regulation of vital resources and institutions(which does lead to declining quality, despite what any politician will tell you), and you have a recipe for anarchy in and of itself.
Aww, man, I can't let this pass by, I really can't...two points. Firstly, "communism" wasn't the original philosophy as laid out on paper. What Marx had going in his head was much closer to a socialistic theory, which is happily ticking along in I believe Norway at the moment. O'course, it helps that Norway's last major upheaval was the introduction of Christianity...to my mind, "communism" is what happens when socialistic theory fails, and thus can't function even on paper. Socialism, on the other hand, works under VERY SELECT CIRCUMSTANCES both in theory and in practice. Second, "anarchy" as you're using it is a bit misleading. Anarchy is a legitimate political theory the tenets of which are fairly close to objectivist philosophy...though objectivism has its own major problems, as you've pointed out. But what you're talking about--the complete breakdown of social and political order--isn't anarchy, but simple chaos.

*ahem* Back on topic...Aribeth in the first NWN, the few times that I wasn't able to talk her back to redemption. Good Christ did I feel like a dickhead doing that.

I really didn't want to kill Alice Twilight in NMH 2. Travis even felt bad about it and got pissed. I loved her and I wish there could have been more to her.
Edit: oh yea I also forgot Benezia (sp?) from Mass Effect. She was forced into helping the Reapers. She had helped the commander in fact but had to be killed so she wouldn't kill Shepherd.

I also feel kinda bad for killing him too. With his daughter watching as well. He had just gone mad. He was trying to do what was best for the kingdom. At the same time it felt good too.

I have to say Saren from Mass Effect..
It was a dick move to make him completely indoctrinated by the machine implants even if you convince him that he is doing wrong and he shoots himself in the fucking head to stop himself. If that isn't heroic, I don't know what is. I was extremely pissed that I still had to fight him after that.

One more vote for The Boss in MGS3. I actually sat there for about ten minutes one time to see if the scene changes or something... but no, I have to take the shot.

The Dahaka from the good ending of Prince of Persia: Warrior Within. His chase sections were the highlight of the game for me. At least the Prince got the girl at the end.
