Not video games, but earlier this morning I was rewatching Tooth and Claw, from Tennant's run as the doctor.

He mentions something about the Anti-Grav Olympics being a potential visit for him and Rose in the TARDIS at the start.

Next doctor? "I rode this bike at the first Anti-Grav Olympics. I came in last..."

In Video Games though, I liked how you can set The Maw free in 'Splosion Man.

Not really a reference, but I thought Snake's Blu-Ray moment with Otacon was quite funny. Otacon basically tells the user to switch discs, at which point Snake corrects him by saying that since it's a Blu-Ray disc there's no need to switch, and tells him to get a grip. ^^
One could consider that a reference to prior generations of titles.

Just saying.

I gathered this was more about references between games of different series.

King's Bounty got some.
There's a fisherman named Kitano, and in King's Bounty: Armored princess there's another fisherman named Takeshi.
On a graveyard full of zombies and ghouls, there's evil little vampire named Enemen, who lives in a castle Carmag.
There's a pirate captain named Bill Murray.
One particular gryphon is named Atreides.
