The computer from Portal.

Revan from KOTOR.

Jack of Blades from Fable.
I agree, as a character Revan was baby stomping, Hitler loving evil... and yet that is what I made him/her...

Can you really call the Pyramid Head a villain? I thought the "villain" of Silent Hill 2 was James own personal demons, and the Pyramid Head being merely a manifestation of only a few of said demons...

One choice for me is always Irenicus, though in fairness Id always mention him for David Warner's voice acting alone.

I also like Liquid Snake because again, the voice acting is great, and that fist fight on Rex is just made of win and awesome.

I also quite liked Dagoth Ur from Morrowind. There were a few nice elements put into the story that made him come across as a villain with at least some amount of nuance to him. Much better than Wankar Camoran, even if Terrence Stamp did awesome work on the voice.

Erm, Im blank now?...

Again in regards to voice (clearly something I consider important in a villain) Tony Jay was amazing for the Transcendent One in Planescape: Torment. Also, one of the highlights of Icewind Dale in the main plot was meeting Kresselack. He really did have some awesome dialogue that was extremely well performed.

I AM SINISTAR! BEWARE I LIVE! RUN! RUN! RUN! I HUNGER.
FFFFFFFFFFFFUUUUUUUUUUUUUUUU

For a long time I played that game thinking it was possible to actually beat it. And then later on they just start throwing multiple sinistars at you... x_x

Anyway, I love Andrew Ryan for a "best villain" (I guess I just love when the bad guys truly believe that they're the good guys, or that maybe to a point they are, and it starts making you think about things)...

But...SHODAN takes the cake for me.

A couple quotes from her that I love:
"You move like an insect. You think like an insect. You ARE an insect. There is another who can serve my purpose. Take care not to fall too far out of my favor... patience is not characteristic of a goddess."

"Look at you, hacker. A pathetic creature of meat and bone, panting and sweating as you run through my corridors. How can you challenge a perfect, immortal machine?"

Yeah...

A computer that wished to become a God. Damn System Shock was awesome.

In game: Dormin, messing with a kid who just wants his lady back and getting him to kill sixteen beautiful, generally gentle and even tormented creatures is just sick.
