F.E.A.R., F.E.A.R. Perseus Mandate, F.E.A.R. 2, because I played them to advance the story.

The first F.E.A.R game.

Creepy atmosphere, fantastic graphics and the best enemy A.I I've ever seen. Probably the most fun I've had with a single-player FPS.

Quake I - original setting, benchmark raising graphics, polygons in a world of sprites, intense game play, great weapons, dark & moody gothic world, simply revolutionary multiplayer architecture, brown before it was "cool", and this:

Team Fortress 2 wins easily.
1) I love it to death
2) It's the only FPS game I play and the only one I have played at length since way back to Goldeneye

Doom/Doom II. Even after nearly 20 years no other FPS delivers the kind of fast paced run and gun action that Doom does to perfection, and given the way the genre has evolved it's doubtful any ever will.
Painkiller, Hard Reset and Serious Sam do off the top of my head.

Timesplitters 2 and Future Perfect. They are both different and yet both great.

Other games on my top list are Halo:CE, Serious Sam (it does what it is supposed to do incredibly well), Unreal 2004, STALKER and Call of Duty 4.

Clive Barker's: Undying & Jericho (for the settings and atmosphere)

Bioshock 1 & 2 (For the story, setting and atmosphere)

Borderlands (Pure for the fun and loot and co-op)

AvP 2 (AvP-universe kicks ass! This was the best adaptation to it.)

Metroid Prime (The music and it's Metroid! Wish it could come over to PS3 because Nintendo sucks! My Gamecube died in like 3 or 4 months)

Descent (First fps I ever owned. A classic and great for the time it was released!)

Single player: Entire Half-Life series (excluding Blue Shift, Opposing Force and Decay), DOOM 2.
Multiplayer: CS:S, TF2, BF3, Q3.

Each is top in it's specific target FPS style.

Sooo many good choices, but I have to settle on Doom. I played the shareware version when it first came out and it was an entertaining game to say the least. Now back in '08, I finally got around to playing the rest of Doom 1 and all of Doom 2, and I could not have been more entertained. It seems impossible that the first genuine stab (I'm not counting Wolfenstien and its always lit and always 6-foot high corridors a true attempt) at making a first-person game would have been the best, but there just aren't any other games that I feel like cruising around in as if I'm playing Windows Solitaire on some down-time. Somehow, Doom is just perfect.

Edit: I can't let this post go without throwing a few other names out. Just like Doom, they set out and accomplished something and accomplished it well, just as Doom did. Their only drawback is they aren't as instantly digestible as Doom is.

Heretic
Half-life
Team Fortress 2
Bioshock
Deus Ex
Jedi Knight (I can't say no to force powers)
Thief (not a shooter, but I'm counting it anyway for being first-person and awesome)
UT 2004
Borderlands
Morrowind (if I'm sneaking Thief in this list, I think this can get in too)

Resistance fall of man has the best atmosphere out of all the FPS I have played. So there is that Half life and pain killer are also fun but don't have the same level of atmosphere. As for multiplayer I don't know.

Hard to tell... I love the Killzone, Resistance and CoD series, but oddly enough, just a couple of weeks ago I replayed Wolfenstein 3D from start to finish and enjoyed it immensely, so I'm giving the award to that game, for being consistently fun for the two decades I've known it.

Well anyone that knows me knows that my favorite game of all time is the original Deus Ex... So that's my answer... it was so unique and ahead of it's time... it's the perfect melding of FPS action, tactical stealth and roleplaying elements... even to this day the approach to interactive storytelling is rivaled by few...<.<

The only problem is that it's aged like ass...

With Modding: Unreal 99' or UT2004.
Ridiculous variety between the two of them, and they are very strong entries just on their own (UT3...less so).

Without Modding: That's a bit tougher...games that stand solely on their own merits.

SWAT 4 and Tribes 2 are pretty damn glorious in their own ways.

Half-Life 2 has some truly excellent level design.
Left4Dead is probably the best zombie game there is, period.
Borderlands is just excellent in general.

I omitted Deus Ex and System Shock 2, because while they use first person controls and have firearms, calling them strict shooters is just misleading.

For MP - CSS wins hands down imo for competitive gaming, TF2 for non-competitive gaming.

For SP - i'd go with others and say Deus Ex, but i've never really considered it as a straight up FPS, and there's no real standout from recent years, so i'll go with.....Soldier of Fortune, just for something different in the thread.
