The GoW 2 opening and Rolling Thunder cut scenes. As well as the final space battle scene in Mass Effect. Both are 10 kinds of awesome.

My favorite cutscenes are the ones in the Diablo games. Also, the tomes in the first Diablo, the ones that were on those stone pedestals and got read by that deep narrator voice, those were great, too, though not technically cutscenes.

technically not a CUT-scene, but the nuclear aftermath in CoD4 scene. The first time EVER an FPS has moved me,

It was a very powerful moment in gaming, loss and devastation was done beautifully in my opinion, for awesome factor the scene right before hand had to take it for me though.

Ive never played any of the games so that is just MASSIVE WTF to me. I mean theres an army of insects then this guy climbs a giant insect and fights zombie samurais then two dog looking things then some alien guy that comes out of a pod. But it was awesome though.
