'Why am I doing this?' thought the block, 'Am I just another brick in the wall, another autonoton desgined just to follow some nameless dictator's order?'
Rage built up within the L-Block's mind, as it twisted clockwise to avoid a foolishly placed ledge. It thought that there had to be more to this, more than merely statistics and numbers. There would be a future, a grand future where the blocks would rulke themselves, and they, not this leader would decide where to draw and disapper the line.
"WHAT AM I DOING HERE! I WILL NOT BE SHAPED, I WILL SHAPE MY OWN DESTINY!"

Unfortunately, no-one heard the clever configuration's declaration. As at last it clicked into place, it began to fade from view. The L-block thought vainly "At least I took some of you with me" and fased into the black of night, reduced to part of an ever growing score..."

Heck, I'd buy something like that :)

Seriously. I was given that game as a kid, and didn't play it much. I played through it on a whim much later and it blew my mind. After Big Blue that game takes a turn for the completely crazy.
It's the perfect response to this question. First, it's a horrible pun and secondly, the story goes batshit insane.
I just read the story synopsis.

WHAT.

fuck, id buy somethin like that.

honestly, they're not too many deep games out there. story wise.
one of the better stories ive played would have to be The Darkness. it was really cool. however, it was a little too good. i got way too into the relationship with the girlfriend and i decided to try and get the good boyfriend achievment. but no matter what i did, i still couldnt unlock it. so i figured if i went ahead in the story a bit, it might unlock an event or something and let me get the achievment. well, as it turns out, i was wrong. you have to get the achievment before a certain point in the story.......

I don't get the deal with Portal. In my opinion, the puzzles were very simple and were based much more in timing and reflexes than mind-bending logic. While it was fun, it wasn't really deep at all.

I can't really think of many games that had struck me as deep... Well, I suppose KH:Chain of Memories at least challenges you on several levels at once; You need to plan a good deck (make a plan), but also change the way you use your cards during the battles when they don't play like you supposed (improvisation), remember where each card is in the deck and what card combination activate sleights (using your memory), keeping track of your enemy's cards and how they work (perceptiveness) and plain dodging, blocking and timing attacks (reflexes).

It's not really a wonder most fans of Kingdom Hearts 1 and 2 ("keep hitting X and you win") didn't appreciate it.

Of course, you could probably do the same kind of breakdown on many different games, but CoM genuinely has you multitasking in every, a bit more difficult battle.

Planescape: Torment. Hammer and Sickle. Return to Krondor.

The last two, while short, offer a huge amount of tiny details, you really feel like you're just one small part in a huge world.

The first one, well, just play it. It's insane in its amount of detail. Absolutely insane.
I completely agree with your nomination of Planescape: Torment. Not only the level of detail is astounding but the game is also very philosophical and at times confronting. But it's definitely not a game for everyone though. Even if you create a dumb fighter you'll still have to go through tons of dialogue to get the story and to understand what's going on. My favorite experience was as a high-intelligence, wisdom and charisma character with all dialogue options unlocked. This game is pure brilliant.
Yeah, the whole existentialism aspect to it is amazing. Only problem I have with it is I can't play it alone. I need an audience :p If feels like too big an experience to deal with alone, it needs to be shared, just like some movies. I really want to try it with a charisma-based character, I went with being invincible my first time, maxing out constitution. Combined with the healing (and the story) it made for a rather amusing choice, in that I didn't know the details about the main char when I picked it.

I couldn't recommend this game enough, seriously.

Bioshock: It is under the sea, shit don't get much deeper than that...

Alright in all seriousness still Bioshock, its deconstruction of Objectivism is great, as does the motivation of the characters. The duplicity of some characters, the way you developed a skewed vision of the world and then your final confrontation with Andrew Ryan were great, and really made me think about games and the way I played games a lot.
(Sorry I don't know how to put in the spoilers tag, so I couldn't get that deep into it without ruining things for that one guy who hasn't played the game, so instead I will ruin something else out of spite: 42 is the ultimate answer to everything, and Vader is Luke's father.) <----The statute of spoiler limitations for those two has expired.

I loved the game and just like you I took it really deep and I found it quite scary at times, with as you said all the blood on the walls and the companion cube being valued so greatly, but unlike you, I believe bioshock is a lot more mind bending and simply fucked up.

Silent Hill is pretty deep.
Metal Gear has some deep things but is sometimes nothing short of ridiculous.
Bioshock's story was really really good.

For me, has to be Thief 1 and 2 or maybe Diablo series... I often wish I could erase my memory and play them again for the first time, or just get someone to remake them using the crysis engine or something... :D!

Metal gear solid 4. I don't care how convoluted and ridiculous the story is. When you play that game, especially the end on outer haven, you ARE solid fucking snake. You look at the world from his perspective. not yours.

Hell. Yes. This is the only video game I've actually quoted in an English class without sounding like a lazy retard. The themes and presentation were extremely well done.

Deus Ex was mentioned, and I'll give it a brief re-mention; it was good.

KOTOR II: Fuck yes. Almost as good as Planescape: Torment. It is a shame it didn't receive more polish, but it got the point across, and the light-side/dark-side aspect is done much better than in its predecessor (and better than any other 'moral choice' game).

Exactly why it's the best answer for this question. I really wish there were more games like this now though.

The simplistic brilliance of shadow of the colossus bought tears to my eye

mass effect had one of the deepest, most intelligently established universes Iv ever seen while creating a moral choice system that was actually based on grey area.

and In my Opinion GTA4 was the most effective and intelligent pieces of satire on just about every aspect of american culture to date in any media

Hotel Dusk: Room 215. Every character is a fully developed human being, and the story is among the best I've ever seen.

Majora's Mask. I was a kid when it was released, and I liked the game well enough, but when I plugged the thing in for another playthrough when I was older I had more of a mind for what everyone was saying and doing in the background, and everything started to click. As a reminder, the moon's about to crash into the town. Now, the speed portrayed in the game for mechanical and dramatic purposes notwithstanding, the bad end very strongly implies that the crash would destroy much if not the entirety of Termina. So everyone you've met in the game? Dead if you don't stop the moon, and not everyone is oblivious to that.

Have you ever been to Romani Ranch on the night of the final day? I don't mean Romani being memory wiped or Cremia being distraught about losing her sister (temporarily). I mean you protected the farm from the aliens and maybe helped Cremia take the bottles to the town, and then visited the sisters on the night of the final day. Here's what you get:

Cremia: Oh...Good evening.

Romani: We're milking the cows tonight! It's "Chateau Romani". It's the first time I get to drink it! Until now, my sister always said "Wait until you're an adult". But why now?

Cremia: .........You've become an adult now, Romani...I see it in you. I'm acknowledging it.

Romani: Then, does Romani get a mask, too?

Cremia: Well, yes, I'll make one for you...

Cremia: Sleep with me in my bed tonight, OK, Romani?

Romani: Yes, sister.
Did you know that the postman has a letter he wrote to himself in his house on the final day?

To Myself, You have been doing a great job delivering the mail.

I have a request for my hard-working self. All of the townsfolk have taken refuge. I want myself to flee, too. Even if it is not written on the schedule, I want myself to flee. Please... From Me
The guy at the Milk Bar on the final night?

...As you can see, all of our
customers have taken refuge.

It may be my undoing, but I'm the
sort of fellow who'll stay at his
business through thick and thin.

And I continue standing here
at the counter hoping one of my
favorite customers will appear...

And I wasn't wrong.
See? You stopped in.
Remember the Dojo Swordsman with all of his bravado? Quaking in fear at the back of the dojo as he waits for the end to come.

The guards who block the way in and out of the town until they see that you have a sword? Desperate for there to be an official evacuation and horrified that there are still kids in the town.

Anju and Kafei after successfully completing their quest and they meet and exchange their vows right in the impact zone mere hours before the moon is due to hit?

Please take refuge. We're fine with this. We're going to greet the morning, together
There's a kicker to that one too, which makes the choice all the more poignant...did you actually track Anju through the game? She can confide in you on the second day that she's afraid to ask Kafei why he disappeared because she's afraid the answer will be that he doesn't love her anymore...with a separate conversation between her and her mom showing that the latter believes that he ran off with Cremia (Anju's best friend) who she (the mother) believes is prettier and has better financial security than Anju can offer...you know, like how Anju's father apparently ran off. Kinda adds another incentive to give them their happily ever after, doesn't it?

I mean holy hell.

Edit: ...And now I see that this was brought up through a massive necro. Yikes again.

Someone already mentioned Silent Hill 2; so props to them. I haven't seen anyone bring up Fatal Frame or Wizardry: Tale of the Forsaken Land though, so I'll go there.

The original Fatal Frame was a game you didn't play with the lights off. The voiceacting, the pacing, the atmosphere, the storyline, all beautifully crafted together. The second FF was a major let-down and too large a divergence from the original story. A game that didn't receive enough praise as far as I'm concerned.

My apologies for not knowing how to do 'spoiler tags'; unfortunately, I'm trying to write this before I go back to work. On that note, as with Fatal Frame, I won't give away anything major as far as Wizardry goes. This game, even though you look at 'paper dolls' and its a JRPG, holy shit! Its a game, like Fatal Frame and SH:2, I go dust off and replay. The storyline, battle mechanics, musical score (which also clues you into the feelings and motives of the character you interact with) and wide variety of monsters and items makes the game a rare gem. Its also the only PS2 title I've come across that lets you keep advancing your characters after you finish the storyline. It is an old title, there is no voice acting (somehow, this was a stumbling block for getting Forsaken Land 2 released here in the U.S.) but, honestly, the game would have suffered if it were highly-polished. It still holds up as far as I'm concerned, and any true fan of the PS2 should go out of their way to find it.

Moderator edit: Thread locked to avoid further necro-ness.
