The Warhammer 40.000 universe has such a ridiculous over-abundance of awesome ship names, I'm pretty sure we could just copy those and be golden for at least the first 400 ships or so before we're forced to think of something new.
We could organize our ships in numbered Expeditionary Fleets. Doesn't sound all that fancy, but certainly professional.

All ships of a certain class must be named after that class. Any destroyer is named Destroyer and every druiser is Cruiser and so on. Then I'd develop hidden flags for identifying which shipnyou want to talk to. This would be done to mess with enemy codebreakers.

I'd go for naming them after mythical beasts, different gods, philosophers etc.

I was trying to think of something similar, so I tried to look up gods that protect Earth, so I came across Veles, the supernatural force of the Earth in Slavic mythology.

You can't call a ship Imperator; we don't have an emperor! Also what are these ships doing? I mean, when scientists board an icebreaker to go to the north pole they aren't going to be going on a boat called "The Murderface" are they? It'd be called something like "The Florentine" or "Derek"

The funny thing about the Star Trek series is that even non-trekkies wouldn't blink if we named a starship "Enterprise". If we named it "Millenium Falcon" on the other hand people would roll their eyes and balk.
The Enterprise is the name of many warships going back to before the founding of America. It's a popular name for ships beyond just Star Trek... but i'll hazard a guess that NASA is quiet fond of Star Trek. I personally think there should always be US or British warship (or spaceship) called enterprise somewhere.

Doesn't matter what we think. We should accept that they'll be called things like "USS Mountain Dew (do the dew)" or "USS Windows 8". Capital ship names are usually given to Royal families and since the modern era has no royal families the closest we can claim are corporations.
Though seriously it'll probably be stupid things like names of popular figures whose deeds have been reinterpreted so many times that we'll have ships named things like the feared dreadnaught that has scoured countless enemy fleets the "Mahatma Gandhi"

Naming them after pantheons of ancient gods is always good. Another convention I quite like is naming them after famous battles from history:

The Trafalgar, The Agincourt, The Waterloo (no it is not a coincidence that I chose various British/English victories, but you know any famous battles work - The Zama! That's pretty sweet).

why not just give them normal names?
like paul,amy or sandy. Then when we go to war with somebody they are going to have fun translaiting our comunications if they know those are normal human names.

I have a running Sci-fi narrative in my head that I use to battle boredom... that's normal, right? Most names (and whole ships) are borrowed, but the important ones are original, such as the Dauntless, the Bifrost, and Vrede (that one's a space station).
In general, I go for meaningful adjectives, often in another language, just cause I think it sounds cool.

For fleet names, maybe something like "SPF - Sol Police Force" for general system-wide policing and security and the "SSD - Sol System Defence" for militaristic defence, IE protect everybody against human terrorism and fanatical groups who mean harm.

Earth-specific security and defence can be covered by national police forces, but governed under a banner called "EPF - Earth Police Force". I would also like to see a homeworld division of the Sol System Defence, titled the "ESF - Earth Security Force".

Security force ships will be named after cities and towns on Earth. Each nation gets a capital class ship; A ship with the most funding donated to it by the global charity-bank that every nation donates to for Sol system peacekeeping and security. This ship can take the name of their country.

I'd also name each exploration feet after the name of the lead flagship. The first fleet will be led by the most technologically capable, fastest and resilient commissioned ship for our first journey to other stars, and it will be called the "Enterprise" - because that would be awesome. It would be the best ship because it would enter alien systems first, backed up by a company of support ships and then the habitual and supply ships will fall in should the system be deemed safe. We will approach a return-fire-only policy with hostile forces, and we'll obey to local law, if morally reasonable.

As for exploration fleet ships as a whole, I say we use the names of Earth-based geographical
features. Everest, Atlantic, Pacific, Apennines, Yangtze, Sahara, Severn, etc.

"Everdream", "Legion", "New Dawn" or "Illuminator". I considered recommending "Overlord", but then changed my mind when I figured it wasn't a very diplomatic title, just in case we encounter any galactic civilizations.

Yeah, this is my thinking too. When you've got ships named things like, The Spirit of Vengeance, Vae Victus, Indomitable, The Rubicon, The Eisenstein, The Furious Abyss, etc, you need look no further.

Hell you can even steal names from none ship things in that setting and it'll still sound badass; The Nightbringer, The Void Dragon, The Ultramar, The Dies Irae, all make pretty great names.
