When you're really evil, you don't need menacing music to make an impression.
I'd just go with this, playing in the background:

Fitting yet calm and enjoyable.
I can just imagine the camera panning through my base, while I explain all the devious devices to my arch-nemesis in one, long, tedious monologue.

Ah, so I'm not the only one who thought that song sounds slightly sinister.

Oh, and any details on the protagonist? After much deliberation, I think I'd go with "Existence." Then, even if I got my ass handed to me, I'd be ensured an awesome death.

On the other hand, if I wanted maximum creepiness factor, and the protagonist is female, I might engage my baser instincts and sing "<url=http://www.youtube.com/watch?v=D-ZAgfR_Ck0>Point of No Return" from Phantom of the Opera.

Probably Lavos theme.
Or Dancing Mad.
Or even the boss battle music from Final Fantasy VI. For regular boss fights, but epic nontheless.

Sympathy for the Devil - Rolling Stones

I like my villians smug in the knowledge that they can't lose.

Unhallowed by Dissection. It has that perfect rapid introduction that leads into an intense and relentless battle ballad.

Always thought Slayer's Bloodline would make a great boss entrance theme song.

The 'Benny Hill' theme? lol

But, seriously, I'd have 'Night on Bald Mountain' by Mussorgsky

This
This
Or this
Or this one

All suitably epic.
All FF, but that's not important, most final bosses in Final Fantasy have epic music.

Ya I love Final Fantasy.

Edit:
Damn forgot how much I love this one.

Probably Steam Engenius by Modest Mouse for all the actual evil plan-enacting and the instrumental bit from The Sea Was Green by David Gibb for any monologing (A word?).

Imperial March. Vader had it nice.
Why yes, yes he did and I would totally become Vader if I had the chance
Beat me to it, big time. Imperial march is prolly one of the best evil musics around... either that or the main menu music to diablo 2, thats pretty evilish

Edit:Gannondorf's theme from any zelda game where it sounds badass
