I read the X-Files book, Ruins and the ending blew my mind. The book was a really great read, and getting to the end:

They discover the Aztec Gods(Quetzecotal and the like) and they're Aliens. They'd crashed onto Earth centuries ago and been worshipped by Aztecs. Mulder and Scully find they're space ship, in ruins underneath one of the temples. I thought it was brilliant, a fantastic twist. I never saw it coming, really really great ending to a great book.
