Final Fantasy VI was pretty good for this. It was one of the first times I actually felt bad for some of the characters in the game, and yet at the same time, a maniacal smile would come across my face whenever I read Kefka's lines.

Shadow of the Colossus easily. The orchestral score and silent beauty of everything mixed with the stunning ending made me feel the most choked up I ever have whilst playing a game.

A game with a really good storyline should make you feel something though...just like movies do...and they are only movies
