Either Shadow of the Colossus or Ico.

Both had me feeling intense empathy for the hero character, incredible sadness, particularly when each colossus died and incredible joy at the wondrous landscapes presented to me.

I've never loved my PS2 so much.

Final Fantasy VI was pretty good for this. It was one of the first times I actually felt bad for some of the characters in the game, and yet at the same time, a maniacal smile would come across my face whenever I read Kefka's lines.

Shadow of the Colossus easily. The orchestral score and silent beauty of everything mixed with the stunning ending made me feel the most choked up I ever have whilst playing a game.
