I have to say Luck of the Fryrish. I don't know what it is about that episode, but something about it breaks my heart every time I see it (Maybe because I have four brothers and I can imagine all of them doing something to that affect for me).
Meh, it's kinda all been sad.
Especially that, although boring as an answer, Jurrassic Bark wins by default for having an actual sad ending as opposed to being just very, very emotional.
That sad, imagine you'd had watched "The Late Philip J. Fry" the first time without knowing that there will be another episode after that.
