Honestly would work better if they weren't trying to make it a comedy. If you just rolled with having Muppets in a gritty crime story. Its why Who Framed Roger Rabbit worked, because it was a regular thriller that just so happened to have cartoons pop up (with added racism allegories!)
I'll admit it's been years since I've seen a Muppet movie, but were most of them played as essentially regular movies that just happened to feature Muppet characters? If I remember correctly,
A Muppet Christmas Carol was a
Christmas Carol/Scrooge movie first and a Muppet Movie second. And with
Muppet Treasure Island I think you could have replaced all of the Muppet characters with human actors and had pretty much the same movie.
