The last game I was playing was Halo Reach.
There is no "one main antagonist" like the Prophet of Truth or The Gravemind. The Antagonnist is the entire Covenent entity.
I am about to be raped by every single being in the Covenant Armada.

That would be Dagon, the Daedric Prince of Destruction. He's basically a huge (Godzilla sized) dude carrying a massive axe and made up of what seems to be lava.

On a similar note, I was playing Half Life last night, but the only enemy I've faced so far are those head crab things. Who is the primary antagonist in that series?

It would take a lot to make me appreciate being raped by some sort of huge ugly alien, but you've accomplished it. It seems tame in comparison to being raped by a city or an army.

Fortunately (or unfortunately, depending on how you look at it) I was playing the original Half Life.

Though often morality does line up with protagonist/antagonist they are not actually the same.

Protagonist is the one who advances the events and the antagonist is the one who opposes them.

It's a matter of perspective, shifting the perspective changes who the antagonists and protagonists are.

Take for example the classic 'megalomaniac-trying-to-launch-death-missile'. From the heroic secret agent sent to prevent this even he is the protagonist in the plot of "preserve world from destruction". But from the perspective of the Villain, HE is the protagonist in the task of "Blow up world for reasons X, Y and Z" and the antagonist is the Hero who is on a sabotage mission.

Some movies get really confusing, like Day of The Jackal, who is the antagonist/protagonist? Both the French authorities and The Jackal are given about equal time, how both sides are brutal and cruel yet both sides demonstrate admirable cunning, also most people (not French) are indifference to French politics they have little bias either way.

I suppose in a nutshell the plot of TDOTJ is more "Plot to assassinate De Gaul" than "Investigation to stop Assassination" so The Jackal is the protagonist (his name is in the title!) and the entire French authorities are the antagonists! does that mean the French are the bad-guys? I won't tell you who are good or bad or who succeeded but it just shows things aren't quite so cut and dry.

It's also been argued that in the classic Slasher Film genre the serial killer is the protagonist and the victims and police are the antagonists who are trying to stop the story going forward, i.e. crazy guy on killing rampage.

It's all a matter of perspective, there are very few absolute "Good" and "Evil" sides, maybe that's why Nazis/fascists/zombies/invading-aliens make such good bad-guys across fiction because they are UNDENIABLY bad. When you get into - say - fighting the Russians, are they objectively the "bad-guys"? Or are they just the antagonists?

I am impressed by media that is able to approach conflict - set up clear antagonists/protagonists - without trying to objectively paint one side as good or evil, just reasonable subjectivity as in "to ME they are the bad guys".
