Prolly Ganondorf or Bowser... repetition trumps actual story writing

I want to say Majora... but more memorabe and importantly villainous (though not necessarily a sentient villain) was this:

"Oh, I'm sorry. Were you trying to sleep?"

No matter where you go in the game, this is always visible and always growing.
Actually yah this.. anyone who played the game remembers him.. and is terrified

The G-Man from Half life 2 just for the epic opening scene. "Wake up Mr Freeman, wake up and smell the ashes"

Memorable? Handsome Jack.

'Nuff said about this.
damn beat me to it, when I started the game he seemed kinda funny in an asshole kind of way, but by the end I just wanted him dead.

Memorable? Definitely Colonel Konrad of Spec Ops: The Line. The reveal, at least, wow'd me.

Konrad's the villain?
Because you were definitely not the hero

GLADOS, easily.

I'd go for G-Man too, but his position as "villain" is somewhat uncertain.

Probably Vaas from Far Cry 3, or Handsome Jack from Borderlands 2. Both of them are very well written, and both of them definitely steal the show in the games that they're in.

A lot of good villains have been mentioned. So I'll go with Handsome Jack. Great villain. It was hard to hate him, and then it was soooo easy to hate him after most of the plot was revealed. Even the spoon story was funny, but after you find out what he did...

Your right, but Spec Ops did have a very memorable villain, it was you.
Planescape: Torment had one of the most memorable villains, partially because it sounds so odd to anyone who has not play the game,
Your mortality

Yeah... hard to sing too many praises for SHODAN that haven't already been said.

Although, I'd like to give a shoutout to Scissorman from Clock Tower.
What he lacks in complexity, he makes up for in sheer, adrenaline pumping suspense.
And a freaking sweet theme song.
Unfortunately, he's not very widely known, but there's no way anyone who has ever played Clock Tower could forget him.

Two pages in and no one has mentioned Sephiroth? I'm shocked. I mean, with his long sexy hair and his long sexy sword and his. . . wing. . . thing.

I guess Lu Bu from Dynasty Warriors doesn't really count as a villain since you can play through his story and the game doesn't really make any side in particular out to be the morally good ones (except maybe Dong Zhuo, what a dick) but hot damn was that first fight against him in DW4 memorable. 'Oh, it's just another - HOLY FRAK' was my rough reaction upon engaging him in a duel...
Otherwise maybe Xehanort from Kingdom Hearts? Complicated as hell to figure out who he actually sort of is, but all the primary villains from the main series are somehow him in one sense or another.

Dude outclasses Raiden by an insane degree when they first meet, he takes his arm, his eye, taunts him, gets inside his head and contributes heavily to Raiden slipping back into his "Jack the Ripper" mindset.
And then you find out that he was barely a cyborg at all, just boss.

Iconic as most known hmmmm, I have to say Kane from the Command and Conquer Series, but favorite villain that I remember the most would have to be me Lord Archibald Ironfist the 'not so good' brother from Heroes of Might and Magic II.

It was the first game I ever played and I don't know why but Lord Ironfist has stuck with me throughout the years as the epitome of a charismatic villain.

Kefka is one of the more immediate examples. He has a very slim excuse for his evil (Magitek made him crazy, though its never really said what he was like beforehand). He succeeds in his plot, and is fairly intelligent, outmaneuvering people even before he secures his power upgrade.

There was a time I'd include Irenicus, but every time I go back and play BG, his "plot armor" and non-compatibility with the rules of the world he was in stick out just a little bit more.

Kessler and the Beast from the inFamous series are fairly interesting, both largely having anti-villain qualities, and valid logical reasons for their actions.

In iconic terms, Bowser or Ganon is probably the most well known as characters. The Pac-man ghosts or Space Invaders are pretty recognizable too.

The villain in Planescape : Torment is suitably impressive, but spoiler laced to discuss in detail.

Ultima 4 is also somewhat interesting
While it has no traditional Big Bad Boss Evil, the villain is essentially the player themselves having to abide by the Virtues, and not simply exploit the denizens of the realms for info and looting their houses and such

Kai Leng comes off as a whiny child of a character. With no development whatsoever in the game, no clear motive or goals other than being a puppet for the Illusive Man, his characterization is shallow and meaningless. Existing for no other reason than because Bioware wanted an active enemy with a face, he is kept alive again and again due to plot contrivance, not because he is capable, but because the game demanded it. In fact, the game shows Kai Leng as anything but capable, being easily fought against in close quarters by a man who can barely breathe, who had just made his way through the Citadel sounding like he was on his last leg. His need for constant backup during his fights with Shepard and co speak of how poor his skills really are, and only serve to make the game's insistence of his survival all the more contrived.

There's this video log that you can find while in the Illusive Man's base, where Kai Leng is whining, literally whining, at the Illusive Man about how he couldn't kill Shepard. It sums up Kai Lengs character perfectly.
Pretty spot on.

However you forgot to mention that he's also a ninja... for no other reason then that ninjas are cewl. Eventhough it totally contradicts with the setting of the game. Wielding a sword in a universe were everyone uses highly accurate laser weaponry makes you the biggest moron in the galaxy.

Surprised no-one has mentioned Albert Wesker.

My favourite character from Killzone, Colonel Radec.

Special mention to this guy for his long life of henching a certain father and son.

It's going to take some doing for me to forget the likes of Chakravartin from Asura's Wrath.

Indeed his appearance in the game's fourth episode is kind of an ass pull, but what really makes up for it is the lead up to the final battle.

He grows to a TITANIC size, big enough that entire GALAXIES are in orbit around him and he fires a beam to destroy Gaia. Asura stops the world blowing up then proceeds to fly through space, punching and blasting his way through whole planets and a SUN going SUPERNOVA just so he can reach him, punch through a fraction of the guy's forehead so he can go into the dimension inside of him and beat him to death with his bare hands to stop his tyrannic governing of the universe and so he can save his daughter!

Also, did I mention that this is THE God. The God of all Creation in the Universe and Asura beats him to death with his bare hands?

Kefka without a doubt. That man is just a joy to watch and fight. Also, he actually largely succeeds with his schemes which is not something many villains can say.
