I submit Lavos' Inner Core from Chrono Trigger. It was original in the fact that the bit you actually needed to aim for wasn't the one you'd initially think it'd be.
Nine Tails from Okami. Mainly because when you go to use your brush to activate a power, he also draws on it so you have to be quicker than him (not hard really but cool)
The Tank in Uncharted 2. Just for making the humble tank something to be feared once more.
The Big Bad from Ikaruga. It isn't often in a shmup that a boss can fling your super attack back at you in an increasingly fast game of laser death tennis.
Oh and the one in Shatter, A breakout clone. Where you face, A Bigger Paddle.

Hmm well borderlands has some surprising ones, like King Wee Wee or whatever his name is.
I remember getting stuck on one of the boss fights in the original far cry - when Crowe is in the helicopter, shooting at you as the ship sinks. That took me many many attempts. I guess back then I didnt really think of it as a boss fight, just a really hard bit. But it was kind of an unusual boss I think, combining it with the sinking ship so you had a boss AND a time limit.
EDIT: Scratch that, none of it was really original. I cannot compete with eating candy clouds.

NOt exactly original because Kirby had a boss that painted things that came out. Same concept different fight but...WOPR said:

I really like the look of this boss and it is very unique. Also, it is from a Kirby game of all things.
