Jack from Bioshock and John Marston from Red Dead Redemption. I'm afraid to say that unless John can pull his pistol very quickly, the floor would be covered in his charred remains. A quick Incinerate would do a lot of damage.
Empire City is completely gone now, the few buildings left at the end of InFamous are now complete rubble. On one side of the Warren Cole pants, static arcing along his hands as Kratos charges at him once more, covered in blood and burns and rams both the Blades of Exile through Cole's chest. As soon as the blades go through Cole unleashes a final blast of electricity through the metal of the blades, zapping Kratos to death just before Cole bleeds to death.
My Morrowind character would levitate and shoot fireballs at my Oblivion character who wont levitate...but also shoot fireballs. (They are also the same character....)

Kirby would inhale Goemon and get crazy blue hair and be able to throw yen and/or use a pipe to smack robots.

Sonic the Hedgehog vs Yuri Lowell.
If Yuri can get 1 hit Sonic will stagger and Yuri can pull off an infinite combo. If he can't, then sonic will just chip away at his health, but it would take a long time as Yuri is wearing armor (technically) and has skills that restore a fraction of damage as health. So it comes down to Yuri getting a hit or Sonic chipping away at a high defense with regeneration.
Though like any character vs character question, I say it all really comes down to what combat system/mechanics are being used.

Ramza Beoulve (Geomancer) versus Commander Shepard (Infiltrator) on the Hoover Dam. That would be fun to watch...maybe. Hard to say who would win, but that dam wouldn't be standing very long.

great... me/my dwarf rogue tank from DA:O VS. Donkey Kong...this wouldnt even be a fair fight! donkey kong is like ogre sized! and my dwarf duel wields "Starfang" in his main-hand and wields "The Roses Thorn" in the other in Warden's mail + Cailins gauntlets!
it will be a VERY quick battle seeing as my dwarf here as speed salves out the ass,he will pop 1,go invisible,open with a stun,and stab him like 5 times in the back before he even knew what was coming...then finished off ogre epic finisher style...dear god it would be so AWESOME but also morbid...and he would be classified as a boss so like .5 second stun i know...there goes my childhood... xD

They're at a bar sitting next to each other, drunk off their asses. Jimmy shows Zeke a picture of Kerrigan, telling him about what happened on Tarsonis, Zeke's reply is "I'd hit that".
Jim tackles Zeke and the two beat on each other for a while, knocking over most of the tables and breaking a window. Raynor is the victor, he helps Zeke up and they get back to the bar and continue their drinking.

Commander sheppard v. Sparten117 aka master chief... on... a reaper in the atmospher of a Halo ring overkill and i have no idea who would win.
Sam Fisher vs... well WH40K doesn't really have a protagonist, so I'll skip that and default to my 3rd favourite game, Mass Effect 2.
Sam Fisher vs Commander Shepard? In all honesty it probably wouldn't be a very interesting fight. Sam would take Shepard out before he even knew Sam was there.
If he managed to locate and engage Sam in a firefight, I imagine Shephard would win, though it would still be an interesting display, Sam being no slouch with a rifle himself.
