That pretty much explains it right there! The sight, sound and burnt stench of flesh from a flame-thrower going off will incite a level of fear that surpasses any gunfire, which I'm guessing is background noise in any battlefield that can eventually be tuned out with enough discipline and experience.
But seeing that "thing" letting rip with it's flammable liquid which'll burn and stick to ANYTHING, because unlike what most games portray a flame-thrower as a "fiery gas", they're actually ignited flammable fluids with the tenacity to cling to whatever it's cooking.
Basically if that doesn't scare the average G.I Joe, then he isn't human I guess heh
