man I had it easy as a kid the only thing i ever ran into that really traumatised me I have gotten over it was a trailer for a parasite eve game on the demo disk that came with my ps1 mae me cry and running screaming from the room of course prior to this I had no knowage that horror existed as a thing

I cant find it on the internet but I rember it was a scene in a nice bright church(?) and then something happend and everyone started dieing and then someone turned into a giant freaking monster I dont know how it ended as at the monster appeared I ran out of the room and my parents then threw away the disk. :p

I saw a sequence from "When the Wind Blows" where a nuke hits right as the main couple have a fight. Even when I was ten, I knew exactly what the shattering picture frame meant, and in the context, it's incredibly sad and jarring. Whoever designed the nuking scene was an absolutely mad genius, it's very difficult to watch even now.

I would find a scene too, but it bums me out too much. Instead, here is an equally sad scene (but not that sad).

OT:If we are talking about scenes in movies that scared me (I didn't cry when I was scared): Jurassic Park, the scene where Wayne Knight gets eaten by that little dinosaur. I still haven't finished the movie.

As for movies that made me cry (I never saw a movie that made me cry as a kid, I didn't develop emotions like that until I was maybe 15) that I can recall:

Harry and the Hendersons sits on the top of my list. I can watch the first 10 minutes and not cry, but the first scene where Harry is seen as an innocent creature, I am overcome with sadness. After that, I cry maybe every five minutes of the movie.
Neverending Story is also on my list.
Mary and Max is on my list at the last scene of the movie. (Please don't look it up, You will spoil the entire movie if you look up footage, watch the whole thing).
Metropolis, if I watch the Giorgio Moroder Version (It's the Pat Benatar Song at the end the does it).
Also Metropolis, the Anime and the Original 1927 version (if I am in the wrong mood).

I have few movies that actually upset me, which clearly means I don't watch enough movies.

I am surprised no one mentioned the anime movie END OF EVANGELION. As a kid I loved watching Neon-Genesis with my dad until the point where Hideaki Anno's went of his medication, and then the movie came out. I remember watching it a long time ago, I was used to violence at that point growing up on Watership Down,Plague Dogs and Alien, but EOE got to me and I could barely finish it, covering my eyes most of the time and crying as it all came 'tumbling down' and haunting my nightmares for years. Now at 23 I can sometimes will myself to watch it, but my childhood fear of it advises against it. I guess most people know EOE so I don't even have to explain the many levels of nightmare fuel it contains. TV-Tropes has everything you will ever need.

Also someone made the extended opening on YouTube highlighting a few of the nightmare scenes of the show and EOE.

Got ninja'd on the Last Unicorn, movie gets me everytime.

Also, the original Godzilla vs. Mothra, her death scene near the climax of the movie as she defends her egg from Godzilla makes me burst into tears to this day.
