I only really care for characters I create myself.. MMO, RPG games where you create your own are the only characters I ever care about.
Revan - Knights of the Old Republic - not sure if he counts as he just became me, essentially, but me with force lightning and a power unironically named 'Kill.'
Ghost - Modern Warfare 2 - actually liked the bugger. Plus the skull face is awesome, and he got there before Halo Reach's Emille.
Garrus Vakarian - Mass Effect 2
Anthony/Ben Carmine - Gears of War (2) - more or less the same person.
Sten - Dragon Age - the only character who I didn't have to work to get to like me, as it turned out we agreed on almost everything. Not sure what that says about me, though...

The first two that come to mind are Agent 47 (Hitman) and Altair ibn la Ahad (Assassin's Creed). They're both seemingly-emotionless killers on the surface, but when you look deeper and pay attention to the subtlties in both the acting and the writing, there's so much pent-up emotion in those characters that it could make a psychiatrist's head spin.
After that, I think of GLaDOS (Portal) and the Prince (Prince of Persia 2008) they're inverse copies of each other: GLaDos is a sadistic robotic killer (and damn good singer) who poorly attempts to mask her conniving ways with a facade of friendliness before she just loses it and goes psycho. Meanwhile, the Prince is a misplaced noble who was cheated out of his family and his fortune and had to resort to graverobbing to keep himself alive; and he masks his inner weakness with a wall of one-liners and fatalism.
Finally, I think of Alyx Vance (Half-Life 2). Do I have to explain why?
