I didn't even feel like there were villains in Bioshock, just antagonists, but I did like Andrew Ryan more than Fontaine. If I had to choose a favourite antagonist, it'd probably be Mewt from Final Fantasy Tactics advance. I really like his dialogue and the way his life is changed by the world itself changing.
If I had to pick someone who was really villainous, I'll admit I do lie Liquid Snake, not just because he refuses to die, but because I adore his voice acting. However, overall, I'd have to go with Majora's Mask. After the earth-shattering success of Ocarina of Time, Legend of Zelda: Majora's Mask was a game that took a familiar world freshly ingrained into player's heads, and warped it into a sad, perverse mockery of itself, where no matter what you did, you could never help everyone at once, and as soon as you went back in time, everyone's problems had started again. Playing it, something always felt slightly off. The game had style, controls, and characters we all recognized, but the new world was so different that it became subtly off-putting. I chalk this up to the influence of the mask of some dark wizard, attached to a small boy who only wanted to have fun. Imagine if we were ever to meet Majora. What then?
