The basic gist of it is this. Pixar, as you may know, is a small company in which Disney has exclusive rights to distribute. They chose this instead of going solo in order to keep the company as it was; a bunch of passionate artists making movies. Other companies rely on analysts, advertisers, and Suits to become the Corporations and Distributers they are today; and that sometimes get's in the way of making a good movie.
While at Disney, Sony, or Dreamworks there's some guy in a suit saying "oh, this is really popular right now," "This idea worked for them, I think we can do it better," "You want to get kids to come, because as kids their parent's will ether be dragged in to seeing it as well or take their kids. That'll add to the BoxOffice Gross." Or, worst of all, "Adults don't want to see cartoons! Make it more Child Friendly" or "Some parents will get angry if we traumatize their kid with this, best take it out just to be safe."
At Pixar, it's more of the Director wants to tell this story while the artists on the floor practically run their creative wells dry coming up with ways to make it work.
Which is why the other companies don't do as well, because when the analyst see's the new Pixar movie and says "I think I figured out what makes Pixar movies good! It's the 3D/FamilyKid-Friendly Story/Toyetic Characters!" Instead of realizing it's just the Artist telling their story without worrying about who'll enjoy it or not. Not to say they don't hold anything back, they're still adults, they just have their Creativity and Inner-Child well intact.
It certainly wasn't planned for Toy Story to finish the Trilogy now though, because technically speaking Pixar didn't plan on making Toy Story 2. Disney wanted them to make the sequel and even planned to release them themselves. But as I said, the movies were the children of the Artists and they didn't want to see them ruined by a poorly rushed straight to video sequel.
So yeah, Pixar and Studio Ghibli are defiantly the biggest and best animation studios I can think of right now. It's because they're passionate about the art. I can't say if Studio Ghibli is like Pixar in the sense of business, but at least they care enough to keep Traditional 2D animation alive.

From what I hear, many consider "A Bug's Life" Their worst movie, seeing as it had the lowest opening weekend and lowest Total US Gross in the Boxoffice.
