Im going to take another spin at this.

Ok "zeus" ventures fouth in prototype 1 in the end. I think its easy to say that pariah isnt anywhere near events in Prot 1. Lets say Zeus goes looking for pariah to get more answers or just to kick ass. What he finds is a town/city allready infected by pariah. The new protagonist thinks all this shitgoingdowness is zeuses fault and attacks. Lets say this guy is allready infected by the pariah string and when mercer tries to consume him the pariah virus is to strong and consumes zeuses hand. New prot guy then merges with blacklight making him part pariah part blacklight. Still thinking that its all zeuses fault ( and in not having consumet the whole mercer (his brain?) id gather he doesnt get his memories so he cant see it isnt his fault) he goes on a mercer hunting trip. And i think that its all spinned so that we all start out to think that it indeed is mercers doing, knowing nothing about pariahs work until past midgame.
best idea i've heard so far.

I saw a previous trailer where they said Mercer infected Heller because he saw promise in him, which while clichéd, is a valid motivation for infection. Also, it hasnt been confirmed that this is Alex, apparently one of their plot trump cards is the question "is this Mercer?" according to the devs.

I dont know why every one is asking where Pariah is, as the available footage only shows the new main character's initial motivation, and there's no way in hell that he'd know who Pariah is.

As for the "Main character becomes villain" thing, I dont know why everyone is surprised, I mean this isnt a new technique.

I also dont get why people are so attached to him. Video game franchises switch protagonists so often that we really should have expected this.

I think that that this game turning out to be decent might be more likely than you'd think, though I do understand thats it's just as likely to bomb really. I really hope they can pull off the writing, it might even be the example of ethnic diversity in main characters that the industry needs.

Er, I thought Pariah was the end boss in the first game? The General took Greene's baby and raised him to be the Specialist soldier and once Mercer/Blacklight/Zeus got round to absorbing the General's memories he realised the connection. The Specialist knew he'd figure he was Pariah there and then so revealed his whole plan as the villain should before very inefficiently trying to dispatch the hero.
