Andrew Ryan had a child with Jasmine Jolene (The stripper) and when she discovered that she was pregnant she sold the child to Fontaine so Ryan wouldn't be angry at her. Fontaine ordered his employee, Dr. Suchong, to genetically engineer the child to be receptive to certain audio cues, "Would you kindly?" being a command phrase that, when said to Jack, made him comply with whatever order he was given. That qudio diary where the little boy is told by Suchong to kill a puppy? That's Jack.
Fontaine sent him to the surface (So he would not be killed or captured during his uprising) as his "Ace in the hole" as he put it, a fail-safe to use against Ryan should his rebellion fail, which it did. Fontaine was "Killed" and "Atlas" became the new rebel leader, sending the city into full-on anarchy with a new spliced-up army at his command, but he still couldn't defeat Ryan. Fontaine then sent a letter to Jack telling him to get on a plane and crash it at very specific coordinates (The location of Rapture).
