Samurai Jack, TMNT (the first three or four seasons or so), Venture Bros (maybe not exactly underrated, but it's so good I think it deserves even more praise), and the awesomeness that is Johnny Bravo.

Oh, and Animaniacs. Yeah, it's not really underrated, but I'd say it's easily one of the top 3 cartoon series' ever made (The other two probably being Samurai Jack and a tie between South Park and Venture Bros).

I really like the Tick. At least from what I've seen. I also really enjoy Harvey Birdman Attorney at Law. Other cartoons I watch I do not consider underrated. Here' the thing though, I went back and watched all the cartoons from my childhood (man, I'm a broken record this is like the third time I've mentioned this). They were all awful. I watched everything, this is the list: Earthworm Jim, TMNT, Batman, Spiderman, MIB: The Series, Pokemon (season 1), Digimon (seasons 1&2), Monster Rancher, Samurai Pizza Cats, Gargoyles, Street Sharks and more. I loved 'em as a kid but now a days I watch them and I see the awful writing, plot, animation and editing issues (all of the above are best exampled in the first episode of Street Sharks which I now rate as my #1 worst show of all time, first episode's on Youtube and its about 2 hours long). Cartoons of my childhood are not underrated, they are overrated by the demon of nostalgia.

Pirates of Dark Water.

I am actually I little surprised no one mentioned this one. This is a classic cartoon with as much raw imagination and talent as any in the history of animation. Perhaps everyone here is too young to remember this show though...

Reboot is awesome!
The Emperor's New Groove (not quite as funny as the movie but good, and totally underrated)
The Amazing Spider-Man in the 90's rocked my life!
Samurai Jack was cool. Especially when he fought his opposite. Amazing...
Gundam Wing may not be so underrated but it seems to be the least popular of the Gundam series'. It's totally my favourite by far.
Disney's Doug. Named my cat after him.
Recess was the best Saturday morning cartoon ever made.
...Just to name a few.

Cartoons of my generation were amazing. This gen sucks.

Couldn't agree more, I have bootleg DVD's of the entire series.... it was a great show as a kid... and pretty violent for the time.

I'm surprised how quickly Mighty Max was brought up.

Hell yes I agree with both of you...and daaam I missed pirates of dark water definitely had an awesome epic fantasy to it but both of them never ended with closure (or that I was never able to see the final episodes :p)

-Freakazoid "Laugh with me Jacko!!!"
-Batman Beyond (I just loved that series, still has a lot of room for potential)
-Megas XLR (it's just awesome)
-Gargoyles (Closure! DAM YOU Disney!!!)

and all of those series never ended wrapping things up left me unfulfilled in my life (melodramatic moment):p

I used to really enjoy one of the Sonic the Hedgehoc cartoons that was released. I think it went by the name of Sonic Underground and was, well, just really great and pleased me lots. The other Sonic cartoon was bloody awful and offended even the immature palette of a 10 year old boy.

That and the Don't Kill children song. This show was always a bit underrated by people, I suspect because it was so dry... And while we're on the subject, Dr. Katz was also quite underrated.

And if it counts, Sifl and Olly is a very underrated Sock Puppet show. It was always one of my favorite old shows back in the day.

It is absolutely underrated, although it was also really hammered into the role of a kid-oriented cartoon, despite being able to recreate almost exactly the Moon Rats episode.

Fun Fact: The Geek was on the show strictly because the network said they had to have a female character. Honestly, I think they worked around it fairly well.

Now go play all the games if you haven't already!

Oh, god I miss Dr. Katz. Home Movies felt like the red-headed step-son of that show.

Its not a cartoon but robot chicken is vastly under rated.
No other animated show has the situation where giving a mouse a cookie leads to global thermo-nuclear war.

If it went for more than two seasons/series, it's not underrated.

So, in no particular order:
Earthworm Jim
Megas XLR
The Twisted Tales of Felix the Cat
Santo Bugito
and Batman Beyond does fit nicely in the 'one season' limit.
