Could be a single person, a group of people or an organization of some sort as long as they were meemorable to you in some way.

Here's my list:

1. Kefka (FF6) - the guy is bat-shit insane, a total freak, and his actions lack any motives.
2. Joker (Batman:AA) - Batman's #1 pain in the arse
3. The enemy AI (Pong) - that despicable paddle >:O
4. Sun Li the Great Strategist (Jade Empire) - to plan all that stuff for 20 years, what a douche.
5. The Wild Hunt (The Witcher) - group of freakin spectres who just wont give up on the protagonist. Such a persistent bunch.
6. GLaDOS (Portal) - an AI full of personality and malice. Gives me the giggles.
7. The Reapers (Mass Effect) - they were much more menacing on the first installment. :)
8. Andariel (Diablo 2) - never finished the game because i got bat-shit scared of her >.>
9. The Enclave (Fallout series) - i think no explanation is needed for this.
10.Majestic12 (Deus Ex) - the moth*fckin kings of conspiracies

There are many other that deserve special mention (e.g. Shodan, Irenicus, Bowser, Lechuck) but well the list will become tediouisly long.

Have to say, for some reason I remember Jihl Nabaat most. Although she only had, like, five lines.

I'm keeping the obvious ones like Bowser and Ganon out of this list mmkay?

Kane, the live action acting, voices, aesthetics etc. just make it so believable. Kane is real person in that game, you can tell, you know what I mean?

Saren/ The Reapers, because the game was just SO immersive, I could really believe I was throwing a force of 6000 newtons or so at a space zombie and watching it's legs explode with sadistic glee.

GLaDOS, FOR THE LULZ!

Kessler. That manipulative son of a ***** was me all along, and I never suspected at all throughout the game, that's writing.

Just killed those two again an hour ago and loved it. Absolutely loved it.

As for other enemies who I remember...well, antagonists...

Sephiroth. I remember him, long white hair and sword with a long black coat. I also remember...

King K Not-Good-Enough-to-be-on-the-Wii

I mean King K Rool. Link and, Mario get the same enemies every game, why not Donkey Kong?

TIM from Mass Effect 2 for obvious reasons, The Shadow Broker deserves a mention though just for his epic introduction in the DLC.

Darth Malik from KOTOR... Never did beat that boss fight

All the ones I was going to say have been said, so I'm going with Pyramid from Enslaved, for being so Goddamn stupid.

Enclave? Pssh.

That guy, Kane and CABAL, Yuri, Diablo himself, and Mengsk and Kerrigan. Old school villains are so much more badass. Fuge from Silver, Bob Graham from Outlaws (and all the others from that game, especially Dr. Death), LeChuck, Jerec, Devil and Ogre from Tekken. Oh, and the prince from Bloodlines.

For me, the people (and things) on your list were often great villains at the time sure, but not especially memorable. I didn't remember them, except GlaDOS as anything but a small part of the (in many cases great) games.

It's a bit sad that I can't think of any newer games (apart from Portal) with really memorable villains. There's still a few really great games, but they don't seem to have room for interesting and memorable antagonists. I want to say the guy from Mass effect, since it was a really powerful scene when you talked him into killing himself, but then they went and ruined that with a hideously long and boring fight, and I can't even remember his name, or much of what he did.
