But you can run 50 miles an hour down the street, run up a building, jump off, and start FLYING THROUGH THE SKY and the military doesn't get suspicious until you land, and that's only because you broke the pavement.

Subsequently, if you happen to bitchslap a random civilian then you'll be so full of holes someone could use you as a colander.

Not to mention the fact that the marines wouldn`t bat an eyelid if you emptied a room full of goons as long as you did it stealthily , or if they saw you running up walls, god knows how they contained the infection as well as they did

Mana Khemia: Alchemists of Al-Revis

The main character turns out to be an artificial human with the ability to grant any wish, though he doesn't know he is one nor can he use the power consciously until the end. This power extends to him being able to restore three things to life during the course of the game: A tree, a cat killed by his teacher, and a classmate murdered by that same teacher.

He was created by a legendary, immortal alchemist. This guy tried to cure a young girl of a disease, and though succeeding, reduced her life to only a few years. He's so distraught by guilt that he creates this artificial human for the sole purpose of wishing for suicide.

Rather than, you know, wishing for the girl to have a normal life-span again.

Which would also avoid the problem of illogic #2, where the alchemist's lover, a teacher at the school, tries to kill the main character (a student) through a combination of general abuse, kidnapping, assault with intent to kill and outright murdering a student in cold blood to confirm if the lead is the created human (She wasn't sure until after she killed his cat). All of which the faculty becomes aware of, but she faces no punishment and is allowed to continue teaching.

Smart people in this world.

It's not that small, it's over a meter across, wouldn't it just be easier to belly down and crawl in most cases? Also why can't Samus punch aliens when they run up and try to eat her face? (and the knee-spikes on her suit, those things would be deadly if she thought to use them!)
Also how does Link carry so much STUFF?
This is actually brought up in-game in one of the Primes. A console has a readout about the Pirates trying to make a morph-ball option for themselves, and winding up with all their test subjects horribly mangled.

In fact, any game where you can sequence break can have WTF moments if you do it to a point where you are way further ahead than you are meant to

Fable 2 - Spontaneous consciousness. No matter what kind of beating your hero takes, he/she will only give up bodily control and flop on the ground, only to wake up a moment later, ready to fight once more. The hero never dies! I'm pretty sure those were real weapons I got impaled on.

...I still think the game is fun, but Thank Goodness more and more developers are including destructible environs. A wall shot with an RPG deserves to have a hole in it. And the guy on the other side? Most likely deserves to die.

In games where you don't magically regenerate your health, you heal instantly with medical equipment or food.

The mind boggles at what kind of metabolism the main character has in these games.

Although you beat your rival literally every time you encounter him, he still manages to best the Elite Four before you do.

That magic door (which is locked for you - or you simply can't enter) or magic room that keeps giving birth to enemy soldiers (insert monsters if you want) if you decide to spend some time in a specific area.

(see MoH single player) that room should be filled with tons and tons of ammo/grenades/guns and so on - but you still can't get inside it,or it magically runs out troops and/or ammo/grenades/guns when you decide to move on.
