Any boss from Metal gear Solid 3 and any boss from Devil May Cry 3 is awesome.
Also, the bosses from The Legend of Zelda: Majora's Mask.

1. Dagoth Ur - TeS: Morrowind - I never followed the story, but I had leveled and geared my character like crazy. One time I decided, why not just head to the final boss since everyone keeps telling me where he's located. The fact that he greeted me and didn't attack until I attacked him freaked me out, though since he's a god why should he care. I wasn't able to defeat him, and had to retreat. I think I killed him once through an insane number of potions and spells, was anti-climactic without completing the story though... one day...

2. Gohma - Ocarina of Time - It's still my most memorable boss in Zelda (besides Ganondorf), pretty much a staple of Zelda games: play a dungeon, get new equipment, use equipment to kill boss. I loved the opening sequence announcing each boss and their names before each battle.

3. Yuri - Red Alert 2: Yuri's Revenge - The villain I always envied. His unique units and buildings created the perfect triangle of playable 'races'. Only thing that I felt ever rivaled Starcraft.

4. Sin - Final Fantasy X - Not really a memorable boss, but I still remember it to this day and I was pretty young when I first played it. The game wouldn't have been complete if I was chasing down some guy (though you were at one point, but Sin was still the main boss).

5. Lucien - Fable 2 - I love not having a challenge, makes games worth playing.

I agree with this, partly because I'm currently playing through the third game. Ironically, even though Metal Gear was one of the entrepreneurs of the stealth genre, its real strength is its boss fights, and this is coming from someone who enjoys the stealth (frustrating as it can be sometimes) and even the story and cutscenes.

I liked the Boss fight aganst Bill Williamson in RDR.

He was grovelling on the ground for his life, so I just put a bullet in the back of his head. Nice 'n easy, just how I like them.

5)Lenus,Round One in The Legend of Dragoon. She's a ***** to fight!
4)The Sleeper in Gothic. Stab heart,run like hell,kill demon lord,repeat four times.
3)Raven in Gothic II:The Night of the Raven. A truly epic fight if you didn't go in at max level/stats.
2)Kongol,Round Two in The Legend of Dragoon. Fail an addition? Counterattacked for massive damage. Plus,his armour looks awesome.
1)The Barbarian Ancients of Mount Arreat from Diablo II:Lord of Destruction. Great challenge,and a truly worthy prequel to Baal himself.

5. MidBoss/ The Dark Adonis (Disgaea Series): Just an overall hilarious character and the fact that he forcebly gets his name changed to MidBoss is just icing on the cake.
4. Psycho Mantis (Metal Gear Solid) A fun fight for screwing with players, and a classic boss fight.
3. Valentina and Dodo (Super Mario RPG) I just enjoyed the whole cloud city thing and the boss fight was equally hard and fun. I actually love all the bosses from Super Mario RPG and was torn by having to choose one. They all have such great characters.
2. The Great and Mighty Poo (Conker's Bad Fur Day) A giant piece of poo that sings opera, nothing more to say, the WTFery of cannot be topped.
1. Kael'thas Sunstrider (World of Warcraft) Such an amazing fight for it's time, long, and complicated. He was a huge road block for so many guilds when you needed a key for Hyjal/BT. I don't think killing any other boss in the game made me feel so good as downing him.

1. Magus from Crono Trigger. The music is epic and the fight is pretty cool, with the shifting elements and all.
2. Devil Hand from God Hand. I love the fighting system and going at it against somebody who can do everything Gene can is awesome.
3. Gaiaus from Shadow of the Colossus.
4. The End from MGS3: Subsistence
5. Ganon/Ganondorf from Ocarina of Time.
