Anyway... for MOST of the time I would say Lex Luthor. Yeah sure, other times hes a total dick and breaking laws all over BUT there are times when he just runs his business... and if you read Superman: Red Son... he pretty much saves humanity- then makes it better and nearly immortal.

But as for none-comic book related stuff.
I would say Diablo and his brothers... cos' it really seems more like theyre just doing their jobs rather than breaking the law

They also, you know, want to plunge the world into darkness and horribly murder and torture all beings for eternity. It might be their jobs, but it's still illegal.

Alos, for those of you pointing out Wile E Coyote, sure, it's true, he's a wolf and just wants to eat, I always liked him, but you cant exactly hold it against the Road Runner for not wanting to get eaten

Active attempting by "Party A" to sabotage "Party B"'s attempts to meet the conditions of thier contract with "Party A" is actually a breach of contract (not really illegal, but the law is against you) and also collusion and conspiracy (since she made the contract with intent to break to ensure penalty charges)...which is illegal. In a way, it is a lot like a number of internet scams.

Oh, and Identity theft since she steals Ariel's voice to assume her identity as What's-his-face's rescuer.

Fuedal Laws...Who ever is the boss is judge and jury. No appeals system. So in a few of those cases, not illegal, just assholes, misguided, or insane. For a game made by "A diverse group of multinational people of varieing ethnicities and religions" that came really seemed to hate religion and europeans...

Antagonists (i.e. "bad guys") that aren't actually doing anything WRONG. In the end it turns out that YOU are the smug asshole that's out to ruin it for everyone else. That's something that I'd really love to see a game pull off.
After running around destroying things, smashing faces, and so on for a long while... You (the player, not your character) realize that you've been the evil asshole all along and the final boss fight is a Hero that's come to rid the world of your evil.

Then again, there's a game (and it's sequel) that sort of did that, except instead of a big reveal in the end it was the whole selling point of the game that you were the bad guy all along, sending your minions out to destroy everything cute and fluffy they could get their grubby little hands on.
Ah, yes.. Good ol' Dungeon Keeper. ...What? ;)
God I need to procure another copy of that game, so much fun and torturing dwarves never got old

I'm surprised no one has said this yet.
Almost any boss from any Zelda game.
You break in to their homes, steal all their money, brutalize their pets, destroy as much property as you can, (in some cases) kill all their children, sneak into their bedroom, poke them in the eye with a sharp stick (on a side note, why is it always the eye?), and then loot all of their most prized possessions. All the monsters are usually trying to do is take a nap, uninterrupted in the safety of their own homes. Why do you think that they put all those traps up?

Until he introduced the population to drugs, corruption, and he took little girls to create drugs. Up until then yea everything he was doin was perfectly understandable
Many of those things Ryan did not do directly, remember he believed in an Ayn Rand style government, which does not interfere with businesses at all. I do think he had the best of intentions, but things spiraled out of control.

My one is the villain from Inspector Gadget,the film. He was just selling military hardware,and it was actually doing good! He was giving out robots so that he could technically end war (The Humans don't fight each other!) and possibly make Civilian tech out of it.

Obtaining monetary or otherwise gain through deception is breaking the law. That's why scams are illegal.

Millitary hardware is also illegal to be owned or sold to the civillian populace, as well, as awesome as it would be to be able to have a laugh with an automatic weapon or two down at a shooting range.

The law generally doesn't take intent into account; I therefore state that the law is full of shit most of the time. Here in the UK, posessing a firearm is illegal, irrespective of whether or not you were going to use it for anything bad.

I know it's not a game, but read I am Legend. The original book, they do some cool similar stuff in there that you might like based on what you just described.

The Hollows from Bleach, hell, even up to the self-aware Arrancar. All they were doing was harvesting souls (which is how they sustain themselves) and fighting Shinigami (who keep trying to kill them). The only real villains from Bleach (filler does NOT count) are, surprise surprise, 3 rogue Shinigami.
