I put in my vote for the Legend of Dragoon, (although I only got through the first disc because the rest were messed up.)and Enchanted Arms..... No, really. These are the only two jrpg's i have ever loved.

I loved Legend of Dragoon and most RPGs that werent named Final Fantasy for PS. Chrono Cross, and Wild Arms 2 were my favorites along with Dragoon

EDIT: Oh and welcome to the Escapist!

Ogre Battle 64: Person of Lordly Calibre. Might not be the most obscure one, but it is certainly hard to come by and no one I know has ever heard about it. That game is just pure awesome.

I don't think they're unknown per se but the Suikoden series and any Shin Megami Tensai game also quite a few games by Nippon Ichi particularly Soul Nomad and the world eaters

Star Ocean: The Second Story. Idk never heard of it from anyone else, so i'm assuming nobody else knows about it. It's still my favorite JRPG, and it came out around '97ish i think

Arcanum of steamworks and magick obscura. It might be well known in some online circles, those who love top down old school pc isometric view rpds, but it's definatly not a mainstream game.

Alternatively: I have No Mouth and I Must Scream is one of the coolest point and click games I can think of off the top of my head. (The book isn't bad either.)

I quite liked Icewind Dale and Fallout: Tactics. Both are fairly well known but much less loved than other similar titles (Baldur's Gate for Icewind Dale, Fallout 2/3 for Tactics).

I've heard good things about the Persona series, particularly Persona 3: FES.

The FATE games are great and pretty underrated. They're kind of Diablo clones but the never ending dungeons are awesome.

Arc the Lad. That game was so amazing. I miss my turn-based little buddies. :(

Yeah, and the voice that you hear when certain events happen (poisoning, sending your pet to sell goods, transforming your pet, etc.) isn't even annoying.

I stumbled on Star Ocean : Second Story in a used game shop years ago and it remains my second favorite game to this day. My old PSX memory cards are all failing me now so I use an emulator but I haven't found one that plays SO well.

Legend of Legaia is also a great little-known gem of the past, although LoL 2 was a disaster as Unskipable: Let's Play has demonstrated for us.
