Silent Hill 3. Just because it ties nicely in to part 1.

Mass Effect. Gotta love a space opera every once in a while.

Contra. Schwarzenegger and Stallone go on and kill a bunch of aliens. Sometimes simple is good.

3. Kane And Lynch: Dead Men (although I can tell this will be unpopular somewhat).

I'll stick with series instead of sole games, and assume story encompasses character development, environment, and some interesting dialogue content:

Mass Effect (so what else is new? very few sci-fi works for me like this does)
Legacy of Kain (character development, and philosophical themes ftw)
Mafia (one of the most powerful stories ever written in any media)

Honorable mentions: Max Payne (deep stuff, great monologues), Longest Journey (amazing worlds), Bioshock (not so much the story per se, but the whole environment and concept behind Rapture)

and then there's the kotors, dragon age, the broken swords, HL2, Portal, Strife (anyone remember this? :p) etc etc...

edit: oh, and beneath a steel sky! Not only a great story, but Dave Gibbons artwork ftw!

Half Life saga (1,2,etc)
The Elder Scrolls Saga (I consider all of them linked by shared lore)

I'm thinking Bioshock, but the fact that there's a city underwater kind of ruins it for me.
Final Fantasy IX had a great storyline, so I'll put that up there.
Call of Duty: World at War, yeah I went there
Fallout 3, anyone? I loved it's story

1. MGS. (The series as a whole was exemplary, provided you could follow the distorted narrative in MGS2.)
2. Dead Space. (Many people consider this game's story to be rather flat, but after having listened to most of the audio logs, read the text logs, and of course explored the Dead Space universe, I can safely say that Dead Space features a very rich backstory, accompanied by the narrative, which makes sense, and is quite engaging.
3. Tenchu 2. (Don't ask. It was my favorite game when I was younger, and the crossed paths of the three main characters were done exceptionally well. Add in the fact that it is easy to follow and intriguing, and you get a very good game, or Tenchu 2.)
(Uncharted and Assassin's Creed get a very friendly wave.) Half Life 2 gets a nod. Heavy Rain a smile.)

And Legend of Zelda Majora's mask. Windwaker and Twilight Princess come in close second.
