1) Mordin's Loyalty Mission. It posed a great no-right-answer question, and let you explore it depth. You could talk with Mordin, and either slowly bring him over to your side, or agree with him and bring him deeper into his believes. The consequences of what had been done to the Krogan were put up for you to see, yet the behaviour of the Krogan also hinted at what would happen if it were undone. A great moral dilemma. Probably my favourite sequence in any videogame ever.
2) The Suicide Mission. Just freakin' epic. Between the excellent tension of not knowing whether you teammates were going to survive, the epic, booming music, the tough-as-nails gameplay and the wonder of what the Collectors were up to (Which, sadly, ended up being freakin' stupid) the game created probably one of the most atmospheric sequences in the series.
3) Curing the Genophage. Once again, the morally gray question, with the added doubt of Mordin having changed sides, and the consideration of the Reaper war. Short vs Long sightedness, or Mistrust vs Well placed trust? Both fleets could have been life savers, and if the Krogan didn't fight, there'd be nothing left for them to destroy after the war was over, but maybe we could have dealt without them. The only thing that makes this sequence not be nº2 for me is the whole Thresher Maw vs a Reaper thing, which, whilst epic, I just don't find believable.
Also, honorable mention to Virmire in the first game. I still get shivers when I remember Sovereign's hologram.
3) The Arrival; come on, that bit where you hold off against the indoctrinated soldiers coupled with the fact you destroy an entire system by way of an ASTEROID!
2) The last level in ME3; taken as a whole, it got really emotional when you got to talk to your crew, plus you're fighting through a ruined London which is epic in itself.
1) Thessia in 3; one of the few missions that had me speachless, so dramatic and so chilling in some ways.
#3) From Mass Effect 2: Reaper IFF
The video and audio logs of the Cerberus staff on the Derelict Reaper are very H.P. Lovecraft. 'Dead But Dreaming' and all that.
#2) From Mass Effect 3: Priority: Tuchanka
Redemption and death, things coming full circle. Also hot Thresher Maw on Reaper action.
?Would have liked to have run tests on the seashells.?

#1) From Mass Effect 1: Race Against Time: Final Battle
SPACE OPERA TRENCH RUN! (you need these moments in a proper Space Opera) It was so frantic compared to the rest of the game. You knew the final battle was at hand.
And a bonus ANYTHING WITH LEGION, that one character changed my opinion on a whole 'species'.
#1) Obtaining Archangel from ME2 - I loved the build up to Archangel and sabotaging the other gangs. This situation felt more against the odds than the whole suicide mission build up.
#2) Tuchanka in Mass Effect 3. Thresher Maw goodness. This would take number 1 spot but you saw it coming from a mile away. Archangels build up had you thinking it might be Garrus but you were never quite sure.
#3) "Hold the Line" mission from ME1 - pretty much because of that speech and of course because killing Alenko is satisfying.
I have only played ME2 and 3 (PS3 owner)
So my three will be limited to those two games.
1) Tuchunka (ME3) Just curing the genophage was so heartwarming and awesome until the end which made me shed many a man tear or 50.
2) The Citadel mission (ME3) I was honestly quite surprised at when this occurred and all the actions that happened during the mission.
3) The Suicide Missions (ME2) Never have I felt so pumped in a video game to play a certain level then the end of ME2, to see all my actions from the game (and interactive comic) have relevance along with how close I was with all my squad mates and including the ship upgrades really set the mood and showed how detailed your every decision had in the game.
A lot of good missions to choose from, so hard to just pick 3!
1) (Me1) Virmire was a lot of fun, and the Sovereign revelation is still among the bigger "amagawd! eeeeeep!"-moments I've had in gaming. Sacrifice, great story, choices choices, revelations and a whole lot of fighting in an interesting scenario, Virmire has it all. Not to mention: "HOLD THE LINE!"
2) (Me3) The ending of the genophage at Tuchanka was bloody epic. I always loved Mordin and the way the whole thing ended up made me shed tears! But combat, character and story-wise, the entire Tuchanka series of missions are top class, so its not just that final touch that's great.
3) (Me2) The very end of "Lair of the shadowbroker" delivered some of the most rewarding experiences I've had in gaming, and it definetly is the best dlc I've played to a game, without a doubt. Having Shep give the Yagh a knuckle-sandwich made me rise out of the chair and go "Hell yeah!".
That being said, the suicide mission of ME2 was also great, Thessia at ME3 was also great, Ilos at ME1 was also great, Rannoch at ME3 was also great etc etc etc. If ONLY I could add ME3's ending as a potential candidate for that list. If only.
In my case however, the fact that I can probably list a dozen missions that were extremly enjoyable and not just three prooves to me this is probably the best game series I've ever experienced, and the ME3 ending, although terrible, is not quite terribad enough to ruin the entire experience for me.
Thessia: The planet itself didn't quite blow me out of the water, but I brought Javik along. It led to some absolutely amazing dialogue... At one point during the Temple:
While examining the different artifacts, you come across a bust of an Asari ancestor. Liara casually dismisses it in relation to the current task, but on my screen... I was facing the bust, and Javik walked up directly behind it... proceeded to ask "And you don't see the resemblance?"
Absolutely fantastic.
Plus, Thane's scene on the Citadel with Kai Leng... Never before in a video game have I felt such a rush. It was absolutely the epitome of my nerd dreams. So on Thessia... encountering Kai Leng again... During our fight he brought up Thane, and how unimpressed he found the Drell. Absolutely filled me with rage. Truly put my heart into the fight. Then with Kai Leng escaping... Losing the VI... Felt absolutely defeated. The last thing I wanted to do was face Hackett and tell him I had failed, and when the cutscene on the Normandy reflected those feelings... captured the essence so perfectly... I was blown away.
Confronting Saren on Virmire/The Citadel: Absolutely loved Saren as a villain; doing what he believed he had to in order to preserve existence, while being an utter pawn for the true threat. His dialogue on Virmire was fantastic.. and at the end on the Citadel.. Seeing his mind exposed and contorted.. I'd replay the game over and over if only to see those scenes again.
And finally...
Attican Traverse: Korgan Team (Grunt's mission with the Rachni): I've always loved the Rachni. In Mass Effect 1 I'd literally spend time doing nothing but driving in circles on planets like Nepmos just to hear their eerie song. Going deeper into the caverns, realizing you're in for some trouble... Having access to flamethrowers was an utter boon (absolutely love flamethrowers in games, dang you multi, I want my own Geth pyro!).. and then meeting the full grown Queen. Seeing her suffering and desperation...
But all of those encounters paled in comparison to the finale of that mission. When Grunt offered to hold the Ravager's off to give us time, I felt a lurch in the pit of my stomach. My heart dropped; I assumed that this would be Bioware's way of killing him off, removing him from the story so as to ease the burden of choice later on. My mind was begging him to survive, and when he plummeted off the edge so valiantly... I was bawling. Absolutely in tears.
And when he walked out of that cavern? Drenched in the blood of the indoctrinated... I'm not sure any other moment in the game brought me to such joy.
And... honourable mention goes to...
MSV Estevanico: This was a mission from Mass Effect 2 that was discovered during planet scanning. It has you traversing a ship teetering desperately on the edge of a cliff as you attempt to reach the distress beacon in the middle of the wreckage.
Something about this mission... Even on characters I'm doing minimalistic run-throughs on.. I have to visit this planet.
The atmosphere, the creaking as you rush along the beams... The first time I did that mission I was absolutely in awe. Utterly beautiful landscape.. wonderfully crafted. Spent my time trying to balance along the ship so as not to send it (and myself) to an untimely demise. To this day I'm still not sure whether you could actually unbalance the ship enough to send it off the edge (and I'd truly prefer it stays that way), so everytime I'm on that ship, it's that awe and fear all over again.
1. Virmire- ME1 is pretty campy..but when you meet sovergn shits most definetly gets real
2. the big fight in ME3 to set off the missile...only because you can hear the "oh god why?!" is shepard voice when she says "ok!....[i/]we can do this! [/i]"
