The first song always gives me shivers when that really deep, strings kick in. Totally awesome. The Arabic inspire music also really helps to add a sort of mystique to the wandering nomads that the Hygarian forces had become, it was a really amazing choice.
Bastion, real variety and some real emotion in that music.
2nd Skyrim. the music is the best part of fighting dragons, I let them drag on just to hear it.
3rd. original portal, just one song but its just that good.
Zelda and Metal gear get honorable mentions for some of the best themes ever.

I've always like the Elder Scrolls main theme (still undecided whether i like the Morrowind version more than the current Skyrim one), World of Warcraft has an excellent music score (incl expansions); but if you guys like Game OSTs, i suggest looking at http://www.inonzur.com . He's the guy who made the music for War in the North, Dragon Age, Fallout, Prince of Persia, Syberia, etc..
I hold Silent Hill 1 to 4 very high (2 being my favourite), as well as both Mass Effect games and any Zelda, really.
Another favourite, which may come as a surprise, is Alan Wake. While the licensed songs were all great, the the incredible atmosphere was hardly beat by anything, and the original score gained some very emotional response. It was just beautiful, and fit perfectly with the game's overall mood.
Only because I didn't think of it first...And because Rock Band Japan never happened dammit

Final Fantasy...Mystic Quest! When it comes to Final Fantasy, there will almost always be good music. Mystic Quest was my favorite though, even though on a case by case basis, other FF titles had a better track or two, like Dancing Mad and the Opera in VI and, Vamo Alla Flemenco of IX. The music from Mystic Quest however, was just freaking Metal. There's no other way for me to describe it.
