I think Eternal Darkness: Sanity's Requiem had a pretty dark, and very fucked up, story. The fact that just about every single player character ends up dying in very disturbing and violent ways, the massive amount of mind-fucks stemming from a depleted sanity meter, all of the atrocities committed by or for an ancient god, and being a pawn in an even more ancient god's bid to kill it's competitors.

Prototype is another game that has a dark, if convoluted, story.

Limbo, maybe? Haven't played much of it, but it's terribly grim without even needing to say a word.

Hmm.

Resistance 2, mainly because it came after R1 where you were savior of the universe. R2 comes out and I go "Okay we are going to Halo this adn do the same saving the world again just in a different place." I may have been a bit wrong.

just in the end R2 BLOWS MINDS.

HEAVY RAIN,dude...the whole game is really depressing, tense and emotional, and especially if u get one of the dark endings for one of the characters its an unbelievable downer.

Alone in the Dark?
Left 4 Dead? (First only because the second one includes day levels).
Shadow the Hedgehog? (dark outlook for the future of Sonic games)
... hm...

Oh! I know! Perfect Dark! That has to be it because it is both Perfect and Dark!

Please tell me I can stop with the ridiculous puns and bad jokes now.

Okay... seriously? No-one has said Bioshock?
[spoiler\]You're a freaking illegitimate child, you're used and betrayed by someone you think is trying to help you. You watch his supposed wife and child fry to death, only to find out it's even more horrific and he was lying to you and using you.
You're forced to murder your own father. The city around you is crumbling. The ihabitants are turned into mutated freaks in order to become security for equally mutated children who have become the lifeblood of the city, harvesting Adam, a mere shadow of their former freewill and happiness, taken away from their parents forcefully, who are now most likely dead.
You're then charged with either saving them or harvesting them which inadvertently also kills them.
Can you honestly think of a darker story than Bishock? i really can not, off the top of mmy head.[/spoiler]

I found Dreamfall: The Longest Journey to be dark in a tragic sense (anything with the little girl and the house, the end story, the fact that the narrator/main character is in a coma).

Lost Odyssey deals a lot with death and life without death. The dream segments are some of the most beautifully written segments (once again about death) I've ever read and have moved me to tears several times.

Indigo Prophecy (Fahrenheit) is incredibly dark (until you hit the prophecy nonsense and falls apart so fast you'd forget how great the beginning of the game was). Lots to do with murder and possession and sanity.

Deadly Premonition has a dark story (once again until the crazy meter jumps to stupid, although it falls down again for some truly beautiful and touching moments and jumps up again for the final boss). Lots of (poorly done, but usually enjoyable) comic relief along the way, though. Beautifully haunting death scenes.

NieR and Drakengard 1/2 are games with really downer stories.

In the good way of course.

OT: I'd say Nier, you kinda have to finish it two or three times, but once you get the whole story, it's really dark.
Shadow of the Colossus works too

Well if were going by fucked up, I'd venture to say Postal 2. You basicly play the role of a homocidal phsycopath, except the game has you, for the most part, doing every day missions, like go get milk. Then the game just waits and watchs you go postal on every NPC

I have no eyes but I must scream, Haven't heard of it, didn't think so. I haven't actually played the game or read the book but if it stayed true to the book and the book is as dark as i've heard it is then it's pretty dark.

I don't know, but the Fable series has always had some pretty gruesome lore, despite the hilarity of the world itself. Each time I'd play it, I'd always feel like some child growing up in mystical times, where it's all fun and games and all, but there's always some horrific thing lurking beneath it's surface.

For example, the whole thing with the Hobbes being small children, kidnapped, tortured and transformed into those things, and you're killing them. That threw me off.

And there was always something eerie about the Balverines.

And then there's the fucking Banshees.

Hell! Even the Demon Doors creep me out.

It's like every enemy in that game is the shadow of some poor soul who has fallen to a horrific fate. Except for the Trolls of course.

Um, probably The Path if you consider that a game, it's very thought provoking and is 'dark.'

Bioshock
you can find audio recordings of a terrorist group attacking a new years party, a surgeon preforming plastic surgery on a patient who is still fully conscious, and a child having his free will taken away and being forced to break the neck of a puppy.

or wait... flash game called Company of Myself that turns out to bea man in a metal hospital recounting how he accidentally killed his true love, lost touch with reality and can no longer form any new memories
