Its tough this one.

FF6 and 9, and 10 have the best music of all the FF games, (and that is why I love them so) but I think Nobuo did a reaally good job on Lost Odyssey too.

I've just been playing Star Ocean: The Last Hope, and the music is starting to get better and better as I go along.

Chrono Trigger is just classic, and Fallout 3 has some catchy tunes too.

From indie, Braid has lovely music too.

Most Nintendo music, although usually simple, is very catchy, (Pokemon, Mario and Zelda being the best examples).
From that I would elect Super Mario Galaxy as the best muscial work.

I just cannot decide! Too many games with good music now, it make my head hurt!

It's hard to pick a single favorite. For me, the best video game soundtracks are the ones that either immerse me in the game, or fit the game's overall atmosphere/tone. Here's some of my favorites:

Most Nintendo games. They do a good job of making simple, yet fitting music.

Doom. The original and Doom 2 both had awesome music.

Kingdom Hearts 1 and 2. The soundtracks of both of these games added to the awesomeness.

Halo. Even though some people like to hate on this series, you can't deny that it has an epic soundtrack.

Portal. I never get tired of Still Alive!
