Killzone.

The Helghast look and act like nazi's in every possible way and I still feel more symphatical to them rather than the retarded ISA.

Hopefully in the start of KZ4 we see Rico and company get court marshalled and shot then play the rest of the game as a Helghast.

OT: I would really like to know what Galactus' deal is in Ultimate Marvel vs Capcom 3. This is a God...Man...thing who devours entire planets for energy, and yet he can be defeated by a ragtag band of three beings by punching him in the chest a few times.

I'm aware there's an ending of him crushing Earth, but there has to be more to it than that.

Rage, for obvious reasons. Take down the government (which is trying to build a decent foundation mind you) because some redneck said so.
For what I know, maybe they are not out to kill the vault dwellers, but saving them. Putting on a "incognito" resistance suit sure helped a lot.

Hell, Bad Guys are just cool. Usually charismatic, plotting and views that make (partial) sense.

Batman arkham asylum, every scene with the Joker is pure laughter and glooorious fun. I would mention arkham city as well but i really hated the ending (thanks Hamill).

SR2- Your main character is a ruthless bastard with no regrets and he acts that way. I had lots of fun playing this scumbag.

RDR- Johns former gangleader was interesting.

Killzone, by far. If you know the universe, there's an intentional parallel between the Helghast and the post-WWI Germans who were brutally punished by the arrogant "good guys".
